At the beginning of the film, we learn that the story takes place in one of many alternate worlds, in which a person's soul is contained within an animal companion called a dæmon (pronounced demon). The Magisterium, represented as a unified religious power, exercises power in the secular world. Lyra Belacqua, an orphan that resides in Jordan College, in a city that resembles Oxford, with her dæmon Pantalaimon (Pan), accidentally witnesses a Magisterium member poison her uncle's bottle of Tokay. Lyra then warns her uncle, Lord Asriel, who instructs her to remain in hiding. Lyra watches Asriel give a presentation regarding Dust, a particle that the Magisterium has forbidden the mention of. The college gives Asriel a grant to fund a northern expedition.

In the deep jungles of darkest Peru, a British geographer named Montgomery Clyde happens upon a previously unknown species of bear. In Rivet Town, Herb Copperbottom, a dishwasher at Gunk's Greasy Spoon diner, races through the streets, elated that he is going to be a father. He and his wife, Lydia, after 12 hours of "labor", construct the baby. He is named Rodney, and he becomes a young inventor who dreams of making the world a better place. Rodney idolizes Bigweld, a master inventor and owner of Bigweld Industries. During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Jack Wyatt is a narcissistic actor who is approached to play the role of Darrin in a remake of the 1960s sitcom Bewitched, but insists that an unknown play Samantha. Isabel Bigelow is an actual witch who decides she wants to be normal and moves to Los Angeles to start a new life and becomes friends with her neighbor Maria. Every emperor penguin sings a unique song called a "heartsong" to attract a mate. If the male penguin's heartsong matches the female's song, the two penguins mate. Norma Jean, a female penguin, falls for Memphis, a male penguin and they become mates. They lay an egg, which is left in Memphis' care, while Norma Jean leaves with the other females to fish. While the males struggle through the harsh winter, Memphis briefly drops the egg. The resulting chick, Mumble, is unable to sing but can tap dance. Nevertheless, he is enamored with Gloria, a female penguin who is regarded as the most talented of her age. One day, Mumble encounters a group of hostile skua, with a leader who is tagged with a yellow band, which he says is from an alien abduction. Mumble narrowly escapes the hungry birds by falling into a crevice.

In Gotham City, Batman stops a hostage situation in a bank caused by Two-Face, the alter ego of the disfigured former district attorney, Harvey Dent. However, Two-Face escapes. Edward Nygma, a researcher at Wayne Enterprises, develops a device to beam television directly to a person's brain; Bruce Wayne—with whom Nygma is obsessed—rejects the invention, noting that it "raises too many questions", and Nygma angrily resigns from his position after killing his supervisor Fred Stickley, and forging his suicide note and footage. Everybody except Bruce is convinced it was a genuine suicide. During a news report, it shows how Harvey Dent became Two-Face: While he was prosecuting Sal Maroni, Maroni threw acid in Harvey's face; Batman tried to stop him but failed. After meeting Batman-obsessed psychiatrist Dr. Chase Meridian, Bruce invites her to a charity circus event. There, Two-Face and his henchmen storm the event in an attempt to discover Batman's secret identity, and in the process murder The Flying Graysons, a family of acrobats who attempt to stop him. The youngest member, Dick, survives and throws Two-Face's bomb into the river to detonate safely underwater but the rest of the family dies.
