A short time after the first film, Mavis (Selena Gomez) and her fiance Johnny (Andy Samberg) are married, with the approval of her father Dracula (Adam Sandler) and the world has become aware of (and unfased by) the existence of monsters. Mavis later reveals to Drac that she is pregnant and a year later, she gives birth to a son named Dennis (Asher Blinkoff), who befriends Wayne's werewolf pup daughter Winnie (Sadie Sandler). Nearing his fifth birthday, Dennis has yet to grow his fangs and Drac worries that his grandson might not gain vampire powers. Ben White (Reb Brown) attends the funeral of his sister, journalist Karen White, the heroine of the previous film. Ben meets both Jenny Templeton (Annie McEnroe), one of Karen's colleagues, and Stefan Crosscoe (Christopher Lee), a mysterious interloper who tells him Karen was a werewolf. Providing videotaped evidence of the transformation – and turning up to destroy Karen as her undead body rises from the grave – Crosscoe convinces Ben and Jenny to accompany him to Transylvania to battle Stirba (Sybil Danning), an immortal werewolf queen. The film is set in Bailey Downs, a suburb where a rash of dog killings has been occurring. Brigitte and Ginger Fitzgerald are teenage sisters who harbor a fascination with death and, as children, formed a pact to die together. One night, while on the way to kidnap a dog owned by school bully Trina Sinclair, Ginger begins her first period, which results in the girls being attacked by the creature responsible for the maulings. The creature wounds and bites Ginger, but Brigitte rescues her. As the girls flee, the creature is run over by a van belonging to Sam MacDonald, a local drug dealer. Ginger decides not to go the hospital as her wounds heal quickly.

Anna Quarrels (Rhonda Griffin), librarian in the Rare Books Room, is approached by Mr. Jamison from the University of Chicago who wishes to study Mary Shelley's original manuscript for "Frankenstein; or, The Modern Prometheus". After he's finished, Anna is about to return the manuscript to the stacks when she discovers that Jamison has switched blank paper for the manuscript and walked out of the library with it. Investigating, she learns he used a fake I.D. to access the Rare Books Room and so hires Private Detective, David Raleigh (Justin Lauer) to track him down. David finds fingerprints on the sign-in sheet and discovers the man claiming to be Jamison is really Dr. Winston Berber, an unscrupulous scholar with doctorates in Physics, Mathematics, Folklore, and Philosophy. Berber (Bill Moynihan) is meanwhile gloating over his collection of rare manuscripts; along with the Shelley manuscript, he has obtained the originals of Guy Endore's "The Werewolf of Paris" (1933) and James Putnam's "Mummy" (1993). He now seeks the first edition of Bram Stoker's "Dracula" (1897) to complete his collection. Berber has invented an "Archetype Inducer" and plans to use the manuscripts to bring the four greatest monsters from horror history to life to do his bidding.

Mexican funnyman, El Clavillazo (Antonio Espino), is in love with a seamstress named Beatriz (Evangelina Elizondo), and also hangs out with a variety of odd characters, including a newsboy and a mental patient. Meanwhile, at the nearby castle, a mad scientist named “Dr Sputnik” and his scarred, hunchbacked assistant are busy making monsters. The doctor poses as a kindly blind man in town and uses hypnosis to lure Beatriz to his castle, brainwashing her into believing that she is his own love named “Galatea”. El Clavillazo, with an assist from his friends, blunders his way into the castle, where he spends most of his time being chased around by various monsters. There is the butler, who looks like the Frankenstein Monster. The rest of the monsters include a werewolf, a mummy, a vampire (clearly modeled after Count Dracula) and a gill-man (clearly patterned after "Creature from the Black Lagoon"). There is also another, unidentified monster being kept in a cell (why it is not allowed to run free with the rest is not known), which is referred to as a “gorilla” in some reviews, although it appears to be more of a humanoid ape-like creature, perhaps based on Dr. Jekyll and Mr. Hyde. In the end, El Clavillazo manages to defeat the monsters, mostly by luck, and rescue the girl. A chemical in Sputnik’s lab devolves the gill-man into a big fish, the werewolf is choked out by the monster in the cell (perhaps that is why he was kept behind bars), Frankenstein accidentally electrocutes himself by grabbing a power cable in the lab and turns into cogs and clock-parts, the mummy falls into a pit of alligators and is devoured, and the vampire vanishes when the sun rises. Dr Sputnik has the usual falling out that all mad scientists seem to eventually have with their deformed assistants (usually due to the scientist mistreating his assistant, or the assistant developing a crush on a girl the scientist has designs on, or sometimes a combination of both), resulting in his being shot after he stabs the scarred hunchback. Clavillazo and Beatriz are trapped in a room and about to be crushed by the walls moving together when they are rescued in the nick of time by the rest of the gang, and they all live happily ever after.

After the killing of his father (Count Dracula, the King of the Netherworld), by a mysterious assassin, Count Downe (Harry Nilsson) is summoned from his travels abroad by family advisor Merlin (Ringo Starr) in order to prepare him to take over the throne. Baron Frankenstein (Freddie Jones) is also on hand to help in any way he can. The Mystery, Inc. gang visit a Halloween carnival on Halloween night; however, when the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, he and Shaggy accidentally expose Krudsky as a fraud during one of his acts, resulting in the gang getting kicked out of the carnival. Later, the rebellious Fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice her on the Goblin Scepter in a spell book, which can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. Willow decides to toy with him, but while flying, she accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy, kidnaps her, and absorbs her magical powers, thus becoming a real magician.

Zach Cooper (Dylan Minnette) and his mother Gale (Amy Ryan) move from New York to the fictional town of Madison, Delaware.
