The film is set in Africa's Okavango Delta, and the main characters are a meerkat named Billy and a lion named Socrates. The annual flood has failed to arrive in the Delta, water has become scarce and the native animals fiercely fight over it. Billy and Socrates set out to find more water, and during their quest they meet a rag-tag group of animals from across the world: a polar bear named Sushi, a kangaroo named Toby, a Tasmanian devil named Smiley, two Galápagos tortoises named Winifred and Winston, a rooster named Charles, and a chimpanzee named Toto, all of whom have had their lives ruined by humans in some way and have travelled to Africa. The animals soon discover the reason for the lack of water in the Delta: a dam has been constructed to supply energy for a luxury resort owned by a man named Mr. Smith. Hunter, a poacher, kidnaps Socrates, while the other animals escape. The animals hold a conference where Winifred and Winston explain the deadly future that could be possible for animals. After the conference, however, Winifred and Winston pass away. That day, Billy and the other animals travel through the "Valley of Death" towards the dam. Hunter spots the animals and tries to stop them with a bi-plane, but is stopped by Toto. Maya, Mr. Smith's daughter, frees Socrates from his cage, and sends Hunter down a chute. Down at the bottom of the dam, the buffaloes and rhinos, including Chino and Biggie, charge into the dam. Billy hits a rock into a chute in the dam, which ignites a missile from Hunter's bi-plane, which destroys the dam, and frees the water. To celebrate the water coming back, they have a party. After the party, the animals travel to New York City, where the movie ends with the animals walking through the city with whales calling in the background., 1h17

Littlefoot's grandfather one night tells the children a story about "The Lone Dinosaur" (a pun on The Lone Ranger), a legendary longneck who once protected the Great Valley from the most ferocious sharptooth ever to live. A fight ensued, which led to the Sharptooth's death. However, the sharptooth left "The Lone Dinosaur" with a scar slashed across his right eye. Soon after the battle, a huge monolith that resembled a proud sauropod, having life-sized Sharptooth teeth arranged around his neck, came out of the ground during an earthshake. The dinosaurs called it "Saurus Rock". The legend also states that if anyone damages the monolith, bad luck would descend upon the valley., 1h15

One evening, Petrie arrogantly begins telling a tale of the best creatures of the world: the Flyers. Cera disagrees and the tale isn't true. Petrie then spots a herd of dinosaurs visiting the Great Valley, but apparently they don't matter. The youngsters later went to bed after their parents called them in for the night. Later that night, Littlefoot sees a strangely blue colored meteor falling from the sky and colliding into Threehorn Peak, a volcano in the Smoking Mountain range. When Littlefoot describes it the next morning, most of the adult dinosaurs in the Great Valley disbelieve Littlefoot's story since he is a known liar. However, two newcomers, the mysterious and racially-insensitively named "Rainbow Faces", speak eloquently of possibilities of wonders beyond what they know. The Rainbow Faces suggest (i.e., lie) that the rock may be a "Stone of Cold Fire", a stone possessing magical properties. Pterano, the devious, sinister and outcast uncle of Littlefoot's friend Petrie, somehow overhears the conversation and conspires to use the rock to take control of the Great Valley Ganon-style. Pterano asks Petrie, who idolizes him for some reason, for the location of the rock and is told it has landed on Threehorn Peak. Littlefoot's friend Ducky overhears Pterano's plan because dinosaurs apparently aren't good at whispering, but Pterano and his cronies, Sierra and Rinkus, abduct her before she can warn the others. They take her along as they set out to find the Stone of Cold Fire before an Amber Alert is filed. The other dinosaurs discover Ducky's kidnapping. The adults tell the young ones that Pterano had been made an outcast due to his carelessness after self-appointing himself leader of a group of dinosaurs; while searching for the Great Valley, Pterano was overconfident and led his followers directly into a pack of small, albino Sharpteeth. Pterano, a Pteranodon like Petrie (that makes sense; they are uncle and nephew), was able to fly away, although the event left him heart-broken. He ended up expelled from the herd as punishment for abandoning his followers, yet he continues to hang around undeterred., 1h27

Paleontologist Zack takes his nephew Ricky and niece Jade on a fossil hunt, giving the sullen Ricky his Gorgosaurus tooth while he and Jade go to the fossil bed. Alone, Ricky is met by a talking rook, who morphs into Alex the Alexornis bird, who takes the story back to the Cretaceous period 70 million years ago. Patchi is the smallest of his litter of Pachyrhinosaurus hatchlings, and is often bullied by his large, proud older brother Scowler. Their father Bulldust is the leader of the herd. Patchi is attacked by a Troodon and receives a distinctive hole in his frill when he ventures outside the nest one morning. Alex, serving as Patchi's mentor, tries to help Patchi impress a female Pachyrhinosaurus named Juniper, but her herd soon migrates south without him. Bulldust soon follows suit, moving his herd to the south, but when they try to pass through a dense forest, they are forced to flee when a forest fire erupts. Taking advantage of the chaos, Gorgon the predatory Gorgosaurus attacks the fleeing Pachyrhinosaurus, and while his pack kills their mother and siblings, Patchi and Scowler witness Gorgon killing Bulldust., 1h40
