Samurai Assassin is set in 1860, immediately before the Meiji Restoration changed Japanese society forever by doing away with the castes in society and reducing the position of the samurai class.
The film tells the story of Niiro Tsurichiyo (Mifune) as the illegitimate son of a powerful nobleman, and the way of his life that made him a swordfighter but also a social outcast. He joins forces with the multiple clans against the Lord of Hikone, Sir Ii Kamonnokami Naosuke. Ii is the right hand of the shogunate and brought upon himself the wrath of the Satsuma, Mito, and Choshuu provinces after making an unpopular choice for the appointment of the 14th shogunate. Many critics arose after the controversial appointment, and Ii initiated the Ansei Purge to quiet critics of his choices. This, in turn, led to an assassination plot hatched by the three provinces in order to remove Li from his position of power. The shoguns also weeding out Ii's spies from the plot. The film is based on a novel, which in turn was inspired by the historical Sakuradamon incident, in which the feudal lord Ii Naosuke was assassinated outside the Sakurada Gate of Edo Castle.

The story follows the life of Ryunosuke Tsukue (Tatsuya Nakadai), an amoral samurai and a master swordsman with an unorthodox style. Ryunosuke is first seen when he kills an elderly Buddhist pilgrim who he finds praying for death. He appears to have no feeling. Later, he kills an opponent in self-defense in a fencing competition that was intended to be non-lethal, but became a duel after he coerced his opponent's wife to have sex with him in exchange for throwing the match and allowing her husband to win. His opponent finds out about the affair prior to the match, and is shown giving his wife a notice of divorce. His rage at Ryunosuke during the match causes him to take an illegal lunging attack after the judge proclaims a draw, and Ryunosuke, the better swordsman, parries and kills him with one stroke of his bokken. Ryunosuke flees town after killing the man, and cuts down many of the dead opponent's clansmen who attack him as he is leaving. His opponent's ex-wife asks to go along with him. To make a living, Ryunosuke joins the Shinsengumi, a sort of semi-official police force made up of rōnin that supports the Tokugawa shogunate through murder and assassinations.

Gonzo (Toshiro Mifune), a member of the Imperial Restoration Force, is being asked by the emperor to deliver official news to his home village of a New World Order. Wanting to pose as a military officer, he dons the Red Lion Mane of Office. Tatsuya Nakadai stars as Genta, a former samurai who became disillusioned with the samurai lifestyle and left it behind to become a wandering yakuza (gang) member. Nine young samurai, including his nephew, believe that the lord chamberlain, Mutsuta, is corrupt after he tore up their petition against organised crime and said maybe he himself was behind the crimes. One of them tells the superintendent of this and he agrees to intervene. As the nine meet secretly at a shrine and discuss their problem, a ronin (Mifune) emerges from another room where he has been resting. The ronin has overheard their plans, and suggests that the superintendent is in fact the real corrupt official. While at first the samurai are insulted by his claims, they soon find themselves surrounded by the superintendent's men, proving that he was correct. The ronin hits a few of the attackers and bluffs their leader into leaving, taking only a small amount of money in reward to buy food because he is starving; however, after realizing that Mutsuta and his family must now be in danger, he decides to help the samurai bring down the corrupt officials.

Following the battle of Sekigahara, Takezo (Toshiro Mifune) and his friend Matahachi (Rentarō Mikuni) find themselves on the losing side. Instead of the grand victory and glory Takezo had anticipated, he finds himself a hunted fugitive, having to assist a severely injured Matahachi. The pair seek shelter with a widow and her daughter who unknown to them are connected to local brigands. The brigands soon show up and ask for tribute from what the women have stripped off dead samurai, and Takezo has to fight them off. Both women attempt to seduce Takezo but are rejected. The widow then tells Matahachi that Takezo tried to assault her and convinces him to escort her and her daughter to Kyoto. Matahachi agrees even though he loves (and is betrothed to) Otsu (Kaoru Yachigusa), a woman from his village.

Yamamoto Kansuke (Toshiro Mifune) is a general of warlord Takeda Shingen (Yorozuya Kinnosuke), whose titular red banners are his trademark.
