In 1941, 16-year-old IRA volunteer Brendan Behan (Shawn Hatosy) is going on a bombing mission from Ireland to Liverpool during the Second World War. His mission is thwarted when he is apprehended, charged and imprisoned in Borstal, a reform institution for young offenders in East Anglia, England. At Borstal, Brendan is forced to live face-to-face with those he perceived as "the enemy", a confrontation that reveals a deep inner conflict in the young Brendan and forces a self-examination that is both traumatic and revealing. The film is divided in over 30 chapters. In the fictional Irish town of Tyrellin, near the border of Northern Ireland in the late 1940s, cartoon robins narrate as Patrick Braden's mother, Eily Bergin, abandons him on the doorstep of the local parochial house where his father, Father Liam, lives. He is then placed with an unloving foster mother. Biologically male, a young Patrick is later shown donning a dress and lipstick, which angers his foster family. Patrick is accepted by his close friends Charlie, Irwin, and Lawrence, as well as by Lawrence's father, who tells Patrick Eily looked like blonde American movie star Mitzi Gaynor., 1h40

In the near future, weapons master James McCullen (Christopher Eccleston) has created a nanotech-based weapon - nanomites designed to devour metal and other materials, capable of destroying anything from tanks to cities. The nanobots can only be stopped by activating the kill switch. His company M.A.R.S. (Military Armaments Research Syndicate) sells four warheads to NATO, and NATO troops led by American soldiers Duke (Channing Tatum) and Ripcord (Marlon Wayans) are tasked with delivering the warheads. Their convoy is ambushed by the Baroness (Sienna Miller), whom Duke recognizes to be his ex-fiancee Ana Lewis. Duke and Ripcord are rescued by Scarlett (Rachel Nichols), Snake Eyes (Ray Park), Breaker (Saïd Taghmaoui) and Heavy Duty (Adewale Akinnuoye-Agbaje). They take the warheads to The Pit, G.I. Joe's command center in Egypt, and upon arriving rendezvous with the head of the G.I. Joe Team, General Hawk (Dennis Quaid). Hawk takes command of the warheads and excuses Duke and Ripcord, only to be convinced to let them join his group, after Duke reveals that he knows the Baroness.
