Synopsis
The film begins in a Chinese opium den, where a woman is forced to dance. The customers begin to dance along and play musical instruments.In their inebriation, they begin a fight and one of them pulls out a gun, proceeding to kill almost everyone.The police are called in. In London, an unseen criminal begins masterminding his "perfect plot on paper" which starts with a robbery taking place and three cats stealing a pink diamond. Three constables spot them and give chase, but the cats escape to the rooftops and glide off into the night, giving the stolen diamond to a mysterious horseman. The next day Dr. Watson rushes to 221B in Baker Street and informs his colleague Sherlock Holmes of the robbery. Holmes calls Jerry Mouse to bring him a copy of the Times. Jerry heads out to buy it, bumping into Tom Cat on the way, who has something for Holmes. Jerry sends a pile of bricks on Tom and Tom gives chase. Jerry returns to Holmes' flat and hands him the paper or what was left of it after the chase. Reading a letter Tom had given to them, for the night, Holmes and Watson decide to go to the Bruce Nigel Theatre and see a lady named Red. Holmes is told that she is being blackmailed and Holmes suggests the perpetrator might be - Professor Moriarty. Holmes deduces that the Star of Punjab, a diamond that is sensitive to the light of a solar eclipse which was to happen the following day, is to be stolen by the mastermind of the blackmail.

A dinosaur skeleton is stolen from the "Museum of Unnatural History" so Hairlock Combs (a parody of Sherlock Holmes) and his assistant Dr. Gotsum disguise themselves as a horse and visit the scene of the crime. It is ultimately revealed that the thief is a concert xylophonist who is obsessed with using the skeleton as his instrument. Throughout the film, he repeats the phrase, "The best bones of all go to Symphony Hall!"

In London, circa 1897, a young mouse named Olivia Flaversham is celebrating her birthday with her toymaker father, Hiram. Suddenly, Fidget, a bat with a peg leg, barges in, and after a brief struggle, disappears with Hiram. Fidget takes Hiram to Professor Ratigan who commands him to create a clockwork robot which mimics the Queen of the Mice so Ratigan can rule England. Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Erik and his two best friends, Bodicea and Atticus, follow Ramon to Adélie-Land and find that Adélie-Land has been ruled by a God-like "penguin" named Sven. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. Erik instantly becomes enamored with Sven, who takes a liking to him. Sven and Lovelace tell the others that they were saved by humans. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

In Spain 1519, two con artists, Tulio (Kevin Kline) and Miguel (Kenneth Branagh), win a map to the legendary City of Gold, El Dorado, in a rigged gambling match. After their con is discovered, the two evade capture while being chased by a bull and hide in barrels, which are shortly loaded onto one of the ships to be led by Hernán Cortés (Jim Cummings) to the New World. Tom and Jerry together with their owners are about to move to a new home. The moving van is at their old house waiting, and Tom doses in the back of the car. However when he notices Jerry he puts him on a stick, and Jerry, noticing no escape and knowing that he will fly, he grabs hold of Tom's whiskers so they fly together into the garden. Jerry quickly dashes into his mousehole and locks the door, Tom nailing wooden planks on the door. When Tom tries to get in the moving car, he ends up with a bulldog and ties up his ears so he cannot see. Tom runs into the house for safety and stays there for the night.

After a heated argument with Julius Caesar over his lack of faith in the Egyptian people, Queen Cleopatra enters into a bet claiming that she can have a magnificent palace constructed for him in Alexandria within three months. In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. They frequently interact with humans and animals, and dwell in the animated district of Toontown, owned by businessman Marvin Acme. Amongst the toon stars is Roger Rabbit, who does comedy shorts with Baby Herman, but as of late his performances are poor. Meanwhile, R.K. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.
