In 1821, Don Diego De La Vega (Anthony Hopkins) fights against the Spanish in the Mexican War of Independence as Zorro, a mysterious swordsman who defends the Mexican peasants and commoners of Las Californias. Don Rafael Montero (Stuart Wilson), the governor of the region, learns of De La Vega's alter ego, and attempts to arrest him. De La Vega's wife is killed during the scuffle. Montero imprisons De La Vega and takes his infant daughter, Eléna, as his own. Twenty years later Montero returns to California as a civilian, alongside Eléna (Catherine Zeta Jones), who has grown into a beautiful woman. Montero's reappearance coincides with De La Vega's escape from prison. He encounters a thief, Alejandro Murrieta (Antonio Banderas), who, as a child, once did Zorro a favor. De La Vega decides that fate has brought them together, and agrees to make Alejandro his protégé, grooming him to be the new Zorro. Murrieta agrees to undergo De La Vega's training regimen in order to be able to take revenge on Captain Harrison Love (Matt Letscher), Montero's right-hand man, who was responsible for killing Murrieta's brother, Joaquin.

Regina, a death row prisoner, raises questions about her guilt when she recalls the murder of her husband, James, through a series of confessions and flashbacks. Colin, a prison guard, with a media interest, is intrigued by the beautiful Regina and her story. Frank Drebin (Leslie Nielsen) has retired from Police Squad and lives a basically happy life with his wife, Jane Spencer-Drebin (Priscilla Presley). It remains "basically happy" because police work has been Frank's meaning of life, and he feels unhappy about not being able to legally take on criminals anymore. Additionally, Jane tries to push him into siring a child, but Frank does not have the courage to go through this yet. It comes as a blessing to him when his old friends Ed Hocken (George Kennedy) and Nordberg (O.J. Simpson) come by and ask for his help in an investigation. The Police Squad has caught wind that a well-known bomber named Rocco Dillon (Fred Ward), who is currently incarcerated, has been hired by a terrorist (Papshmir, known from the first movie) to conduct a major terrorist act against the United States. An important contact, Tanya Peters (Anna Nicole Smith), Rocco's girlfriend, proves to be a dead end, so Drebin is asked to join Dillon undercover in prison, befriend him, and then leak details of the plan to his colleagues. However, the first part of the mission – by pure accident – proves to be extremely taxing; Jane becomes frustrated both at Frank's sudden unwillingness to engage in his marital duties and the suspicion that he is doing police work again, and storms out of the house.

Philadelphia, 1999. In a violent home invasion, engineer Clyde Shelton (Gerard Butler) is forced to witness the rape and murder of his wife and young daughter by Clarence James Darby (Christian Stolte) and his accomplice Rupert Ames (Josh Stewart). Prosecutor Nick Rice (Jamie Foxx) is unable to use DNA evidence to securely convict both accused. Unwilling to take a chance on lowering his high and yet unbeaten 96% conviction rate, he chooses to make a deal with Darby (the actual murderer), letting him plead guilty to a lesser charge, in return for testifying against Ames. Ames is falsely found guilty of masterminding the break-in and both murders and is sentenced to death. Shelton feels betrayed by Rice's actions, as he had pleaded with him not to make the deal and to at least try convict both of them, and because he chose to release the actual killer. Darby serves his shortened sentence and is released just a few years later.

Dieter Dengler, a German-born U.S. Navy pilot in squadron VA-145, is shot down in his A-1 Skyraider over Laos in February 1966, while on a combat mission. He survives the crash only to be pursued, and ultimately captured, by the Pathet Lao. Dengler is given the chance for leniency by the Province Governor if he signs a document condemning America, but he refuses. He is tortured and taken to a prison camp. There he meets fellow American military soldiers and pilots, such as Gene DeBruin and Duane W. Martin, along with Y.C., Procet, and Phisit, some of whom have been captive for years. Dengler begins planning an escape, much to the disbelief of his fellow combatants, who have been downtrodden through physical and psychological torture by the camp guards.
