The film starts with a naked figure sitting in a tree in what looks like a mental asylum. Nurses come out to him, bringing a plate of conventional food and also one of a raw fish. As they try to coax him off of his perch, it is the fish that persuades him to come down. As the nurses get him to put on some overalls, the viewer sees that he has a tattoo of phoenix on his chest.

Young Alejandro (Jeremías Herskovits) lives with his Jewish-Ukrainian parents Jaime (Brontis Jodorowsky) and Sara (Pamela Flores) in Tocopilla, Chile. Jaime is a communist who worships Stalin and raises his son with great severity. He plans to assassinate the right-wing president Carlos Ibáñez del Campo (Bastian Bodenhofer). To get close to Ibáñez, Jaime gets a job as groom to the president's beloved horse Bucephalus. But when Jaime has Ibáñez at gunpoint, his hands become paralysed. Jaime begins a long journey, is captured by Nazis and tortured. Rebels free Jaime and return him to his family in Tocopilla. Jaime's hands are healed when Sara tells him "You found in Ibáñez all you admired in Stalin. You are the same as they are! You have lived in the guise of a tyrant." Alejandro, Jaime, and Sara board a ship and leave Tocopilla.

The film opens as if the events of the first film took place in reality, but this is actually a film within a film, that the various residents of a high-rise apartment building are watching. Its story follows several teens trespass into a city that was deserted as a result of the outbreak. Finding the lifeless corpse of a demon, one of the teens revives it accidentally by dripping blood from a scratch into its mouth.

The film begins with members of the Catholic Church digging up the body of a 19th-century church official, whose casket has a box-shaped urn chained to it. Inside the box they discover artifacts belonging to Mater Lachrymarum (Moran Atias), the last surviving member of the Three Mothers; an ancient trio of powerful black witches. In particular, the box contains a magic cloak that, when worn by Mater Lachrymarum, increases her powers significantly.

In 200 Motels, the film attempts to portray the craziness of life on the road as a rock musician, and as such consists of a series of unconnected nonsense vignettes interspersed with concert footage of the Mothers of Invention. Ostensibly, while on tour The Mothers of Invention go crazy in the small fictional town of Centerville ("a real nice place to raise your kids up"), wander around, and get beaten up in "Redneck Eats", a cowboy bar. In a long cartoon interlude bassist "Jeff", tired of playing what he refers to as "Zappa's comedy music", is persuaded by his bad conscience to quit the group, as did his real-life counterpart Jeff Simmons, who was fired for insubordination before the film began shooting. Simmons was replaced by Martin Lickert (who was Ringo's chauffeur) for the film. Almost every scene is drenched with video special effects (double and triple exposures, solarisation, false color, speed changes, etc.) which were innovative in 1971. The film has been dubbed a "surrealistic documentary".

At the behest of her ultra-conservative fiancé Warren, scatterbrained five-pack-a-day chain smoker and clairvoyant Daisy Gamble attends a class taught by psychiatrist Marc Chabot for help in kicking her habit. While undergoing hypnosis, it is discovered she is the reincarnation of Lady Melinda Winifred Waine Tentrees, a seductive 18th century coquette who was born the illegitimate daughter of a kitchen maid. She acquired the paternity records of the children housed in the orphanage where her mother worked and used the information to blackmail their wealthy fathers. Au Maghreb, les colons français se préparent à entrer en guerre contre les troupes du roi déchu et ses alliés européens, ennemis de la France. Dans le même temps, le lieutenant Servadac, un français, va tomber amoureux d'Angelik, belle espagnole ayant fui des trafiquants forcément mal intentionnés, et va tenter de la protéger à la fois de ses oppresseurs, de la guerre, des dangers de la planète, tout en essayant d'éviter qu'elle ne soit reprise par ses frères, partis à sa rescousse pour la ramener en Espagne.
