The DVD version shows the premiere of the film, where celebrities such as Drew Barrymore date the Kool-Aid Man, the Greased-Up Deaf Guy, the Evil Monkey, David Bowie, and the Griffins. Everyone goes into the theatre where Channel 5 reveals they have hired Glenn Quagmire to provide them with a bootleg copy of the film. When Clifford, Emily Elizabeth, and their friends visit the fair, Clifford, Cleo, and T-Bone are amazed by a terrible animal act known as Larry's Amazing Animals, consisting of Shackleford the Ferret, Dorothy the Cow, Dirk the Dachshund, and Rodrigo the Chihuahua. After the show, Shackleford discovers that the only way for their performances to continue is to win a Tummy Yummies Animal Talent Contest, promising fame, fortune, and a lifetime supply of Tummy Yummies. Tom and Jerry have wrecked the house they lived in during a frantic Tom-Jerry-esque chase, so they enter a race/reality show titled the "Fabulous Super Race", which offers the race-winner a luxurious mansion. Tom and Jerry, having built their own customized vehicles from scrap materials in a junk yard, present themselves to J.W., producer and head of Globwobbler Studios, and his assistant Irving, who are hosting the race. Race commentators are Biff Buzzard and Buzz Blister. The two then meet the contestants: Steed, Grammy, Gorthan, Soccer Mom, and Dr. Professor. Dr. Professor is eliminated before the race when he and his vehicle are vaporized by anti-matter.

Scooby-Doo and the gang travel to Atlantic City, where Fred enthusiastically takes them to see The Brancusi Circus. They arrive to find that the circus does not open until tomorrow, but decide to look around when they notice that the front door is unlocked. Whilst searching, they meet a man who is pursuing a werewolf that has intruded into the circus. The werewolf attacks the gang, but is eventually scared off by Velma, using a spotlight. The man thanks the gang and introduces himself as Marius Brancusi, the ringleader. Marius inherited the circus from his uncle last year and has been working to modernize it. He informs the gang that the werewolf they had encountered has been shadowing the circus for a few months, has scared off many of his artists, and has stolen jewelry wherever they are. He even suspects that the werewolf might be one of his own artists. Velma notices that this incident alludes to a case during the 18th century, in Ingolstadt, where a werewolf named Hans collected a combination of jewels which enabled him to change into a werewolf at any time. After the gang tells Marius that they solve mysteries, Marius hires them to go undercover as circus performers.

In the town of Acme Falls within the kingdom of Warnerstock, all the people live happily together. However, upon the death of the king, Sir William the Good, Warnerstock enters a state of civil war. Taking advantage of the situation, the neighboring kingdom of Ticktockia, led by King Salazar, the Pushy, takes over Warnerstock, and makes all its people poor and miserable due to overtaxing. Three orphans, Yakko, Wakko, and Dot Warner, are particularly troubled, as Dot needs an operation. Wakko finds work in another town to pay for it, but Plotz takes his pay – a half penny – from him, lying that it is for taxes.

Tom is chasing Jerry around using established plot and action devices until they arrive at the "Space Place". The staff there is testing dehydrated food. It is announced that Buzz Blister (voiced by Jess Harnell) and Biff Buzzard (voiced by Billy West) are going to Mars. In the process, Jerry and Tom are caught during the speech (first misunderstood as aliens due to Tom getting hit by green paint backstage), and they try to capture them, but only Tom is caught and thrown out. During the dehydrated food testing, Jerry knocks over a cup in the process, and all the food comes to life, and as a result, the food goes all over the place in an explosion. Soon the staff tries to catch Jerry, but figure only Tom can catch him, so they bring him back to the base and give him a mission to "eliminate" Jerry, and at the end of the chase, they are chased into a rocket ending up at Mars. They discover a giant black wall, similar to the black monolith in the Space Odyssey series. A green female alien named Peep (voiced by Kathryn Fiore) arrives with an alien dog, Ubu and two more Martians arrive. Jerry is mistaken for the “Great Gloop”. After much calamity and a discovery that Jerry is not the Gloop, Tom, Jerry and Peep (since she knows this was all a misunderstanding and trusted Jerry from the very beginning) steal a flying saucer, so they can get back to Earth and warn everyone about a potential attack by the Martians. They manage to stop them, but the “Invince-a-tron” eventually arrives on Earth and begins to suck everyone up with its vacuum. Tom, Jerry, and Peep stop Invince-a-tron, using a bone to get Spike into his brain and make it malfunction, much to Spike's nervous breakdown in the end. At the end they are thanked and awarded with a Hummer by Arnold Schwarzenegger (uncredited) as the U.S. president. Before they could even drive it, they are attacked by the Invince-a-tron again but this time controlled by Spike (mad for the destruction of his precious bone) who chases after them. Peep comes with the ship and rescues Jerry, but leaves Tom behind (for no apparent reason). Peep kisses Jerry with him being blushed as the iris closes in. At the ending scene, Biff and Buzz are seen cleaning the mess as punishment for lying that there is no life on Mars, soon they start to argue about it and fight as Tom is being chased by the Spike controlled Invince-a-tron in the background.
