In 1914, aliens known as Mondoshawans arrive at an ancient Egyptian temple to collect, for safekeeping, the only weapon capable of defeating a great evil that appears every 5,000 years. The weapon consists of four stones, representing the four classical elements, and a sarcophagus containing a fifth element in the form of a human, which combines the power of the other four elements into a divine light capable of defeating the evil. The film opens to a shot of an abandoned office, where the main character (Pierre Jolivet), who is only identified as 'The Man' in the end credits, is having intercourse with a sex doll. The Man is then seen attempting to salvage parts from abandoned vehicles, but returns to his dwelling empty handed, where he works on building a makeshift aircraft. The Man ventures outside the office building he lives in, which is surrounded by a desert wasteland. A group of men are shown surviving in the wasteland. They hold a man, 'The Dwarf' (Maurice Lamy), captive, and force him to retrieve water for them. The Man, who has been observing the survivors, makes his way to their camp, stabs their leader, 'The Captain' (Fritz Wepper) and retrieves a car battery. Survivors pursue The Man, though he is able to escape in his now completed aircraft.

The opening titles set the film in "North America – 1991." Armando (Ricardo Montalbán) explains that in 1983 (ten years after the end of Escape from the Planet of the Apes, which was set two years ahead of its theatrical release date), a disease killed the world's cats and dogs, leaving humans with no pets. To replace them, humans began keeping apes as household pets. Realizing the apes' capacity to learn and adapt, humans train them to perform household tasks. By 1991, American culture is based on ape slave labor (just as Cornelius described would happen in the previous film). It is also suggested that the North America of the 1990s is at least partly a police state, as apes and humans are being watched at all times.

Captain Jean-Luc Picard wakes from a nightmare in which he relived his assimilation by the cybernetic Borg six years earlier (shown in the television episode "The Best of Both Worlds"). Starfleet informs him of a new Borg attack against Earth, but orders the USS Enterprise-E to patrol the Romulan Neutral Zone so as not to introduce an "unstable element" to the fight. Learning that the fleet is losing the battle, the Enterprise crew disobeys orders and heads for Earth, where a single, damaged Borg Cube opposes a group of Starfleet vessels. The Enterprise arrives in time to save the crew of the USS Defiant which is being commanded by Lieutenant Commander Worf. After Picard hears Borg communications in his mind, he orders the fleet to concentrate its firepower on a seemingly non-vital section of the Borg ship. The Cube is destroyed after launching a smaller sphere ship towards the planet.

On July 4th, 2005, in a fictionalized United States alternate history reality, two towns in Texas: El Paso and Abilene were destroyed by twin nuclear attacks that triggered a catastrophe of unimaginable proportions, sending America into a state of anarchy and hysteria, as well as a Third World War (a fictionalized perspective of what the War on Terror would've escalated to). The PATRIOT Act has extended authority to a new agency known as US-IDent, which keeps constant surveillance on citizens—even to the extent of censoring the Internet and requiring fingerprints to access computers and bank accounts. In response to the recent fuel shortage in the wake of global warfare, the German company Treer designs a generator of inexhaustible energy, which is propelled by the perpetual motion of ocean currents, called "Fluid Karma". However, its inventor Baron von Westphalen and his associates are hiding the fact that the generators alter the ocean's currents and cause the Earth to slow its rotation, and that the transmission of Fluid Karma to portable receivers (via quantum entanglement) is ripping holes in the fabric of space and time.
