In an alternate universe where evil usually triumphs over good and where the roles of the heroes and villains are reversed from their counterparts in the mainstream DC Universe, heroic analogues of Lex Luthor and the Joker (called the Jester) are attempting to steal a device, the "Quantum Trigger", from the headquarters of the Crime Syndicate. The pair trip an alarm but manage to secure the device. The Jester sacrifices himself to allow Luthor to escape and kills J'edd J'arkus and Angelique (alternate versions of Martian Manhunter and Hawkgirl respectively) with a radioactive bomb. In deep space, a race of gelatinous creatures abandon their dying world. Pushed through space by the solar wind, they make their way to Earth and land in San Francisco. Some fall on plant leaves, assimilating them and forming small pods with pink flowers. Elizabeth Driscoll (Brooke Adams), an employee at the San Francisco Health Department, is one of several people who bring the flowers home. The next morning, Elizabeth's boyfriend, Geoffrey Howell, DDS (Art Hindle), suddenly becomes distant, and she senses that something is wrong. Her colleague, health inspector Matthew Bennell (Donald Sutherland), suggests that she see his friend, psychiatrist Dr. David Kibner (Leonard Nimoy). While driving to a book party Kibner is attending, they are accosted by a hysterical man (Kevin McCarthy, in a direct homage to the original film). The man runs off, and is soon seen dead, surrounded by a crowd of emotionless onlookers. At the party, Matthew calls the police about the incident, and finds them strangely indifferent. An agitated party attendee starts declaring that her husband is not her real husband. Kibner works to reconcile them. He also suggests that Elizabeth wants to believe that Geoffrey has changed because she is looking for an excuse to get out of their relationship.

H. L. Hunley takes his ship, the H.L. Hunley, out in the Charleston, South Carolina harbor and it sinks with all hands. As the blockade still needs to be broken, Brig. Gen. P. G. T. Beauregard has the ship raised and puts George E. Dixon in charge. He starts looking for a crew and after some difficulty, finally finds enough volunteers to man it. They practice cranking the propeller. The crew don’t all get along with each other. Dixon flashes back to the Battle of Shiloh, where a gold coin given to him by his wife (who was later killed in a steamboat explosion caused by a drifting mine), deflected a bullet and saved his life. They take the ship down and sit on the bottom to see how long they can stay down and almost get stuck. The Union navy is warned about the sub. The crew votes that if after an attack they are stuck on the bottom, they will open the valves, flooding the ship rather than suffocate. They go out to attack the U.S.S. Wabash, but the attack fails. Following the warning the ship has draped metal chain netting over the side. Also the rope which was attached to the ‘torpedo’ they were to release under the ship gets loose and becomes entangled in the propeller. It has to be cut loose while sailors on the Wabash shoot at the Hunley. Beauregard proposes putting the torpedo at the end of a long spar. The USS Housatonic is ordered to change its position in the harbor and always be ready to steam, meaning it can’t hang metal netting over the side. The second in command Lt. Alexander is ordered to Mobile, Alabama and a young soldier who had been volunteering to join the crew is allowed to do so. On February 17, 1864, the C.S.S. H. L. Hunley sails out and attacks the U.S.S. Housatonic. The torpedo is rammed into the side of the ship. It blows up and the Housatonic is the first ship ever sunk by a sub. A bullet from the ship breaks a window in the conning tower and wounds Dixon. The explosion opens the seams on the Hunley and it takes on water. It settles to the bottom and they can’t release the ballast or pump the ship. As agreed the crew opens the valves and the ship floods, killing the entire crew.

Dieter Dengler, a German-born U.S. Navy pilot in squadron VA-145, is shot down in his A-1 Skyraider over Laos in February 1966, while on a combat mission. He survives the crash only to be pursued, and ultimately captured, by the Pathet Lao. Dengler is given the chance for leniency by the Province Governor if he signs a document condemning America, but he refuses. He is tortured and taken to a prison camp. There he meets fellow American military soldiers and pilots, such as Gene DeBruin and Duane W. Martin, along with Y.C., Procet, and Phisit, some of whom have been captive for years. Dengler begins planning an escape, much to the disbelief of his fellow combatants, who have been downtrodden through physical and psychological torture by the camp guards.

As the Californian coastal town of Antonio Bay is about to celebrate its 100th anniversary, paranormal activity begins to occur at the stroke of midnight. Town priest Father Malone is in his church when a piece of masonry falls from the wall, revealing a cavity containing an old journal, his grandfather's diary from a century ago. It reveals that in 1880, six of the founders of Antonio Bay (including Malone's grandfather) deliberately sank and plundered a clipper ship named the Elizabeth Dane. The ship was owned by Blake, a wealthy man with leprosy who wanted to establish a leper colony nearby. Gold from the ship was used to build Antonio Bay and its church.
