In 2012, an alien criminal, Boris the Animal, a Boglodite, escapes from a maximum-security prison on the moon and arrives on Earth, bent on taking revenge on Agent K, who shot off his left arm and captured him in 1969. J then discovers that K was responsible not only for capturing Boris, but for deploying the "ArcNet", a shield that prevented the Boglodites from conquering Earth and caused their extinction.

In 2805, Earth is long-abandoned and covered in heaps of garbage leftover from decades of mass consumerism, facilitated by the megacorporation Buy 'n' Large (BnL). Seven hundred years earlier, BnL evacuated Earth's population in fully automated starliners, leaving behind WALL-E trash compactor robots to clean the planet for humanity's eventual return, however the plan failed and all the bots were shut off. Only one WALL-E robot remains active, and has developed sentience after so many years of life-experience. He manages to remain active by repairing himself using parts from other inactive units.

Eventually, the Head of the Fire Department calms down enough to ask him what's going on and Little explains that a piece of the sky shaped like a stop sign had fallen on his head when he was sitting under the big oak tree in the town square; however, he is unable to find it. His father, Buck Cluck, assumes that this "piece of sky" was just an acorn that had fallen off the tree and had hit him on the head, making Little the laughing stock of the town.

The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.

Dr. Jumba Jookiba is arrested and put on trial by the Galactic Federation for "illegal genetic experimentation", as evidenced by his Experiment 626, a living creature which is capable of creating untold chaos. Jumba is imprisoned while Experiment 626 is supposed to be exiled on a desert asteroid. 626 manages to escape in a spaceship and activates the hyperdrive, causing its guidance systems to malfunction and randomly set a course for Earth. The Grand Councilwoman dispatches Jumba and Agent Pleakley, the Council's Earth expert, to the planet to have 626 captured discreetly. 626 lands on the Hawaiian island of Kauaʻi, but is knocked unconscious by a passing truck and taken to an animal shelter.

During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Younger son Ron, however, is enthusiastic, though his relationship with Russ Sr. is strained when he inadvertently sets off a booby trap in the yard.
