Paul and Jessie Duncan (Greg Kinnear and Rebecca Romijn) are a happily married couple who have an eight-year-old son named Adam (Cameron Bright). The day after his eighth birthday, when fetching a basketball he was given into the street, Adam is killed in a collision. While leaving a church, Jessie and Paul are confronted by Dr. Richard Wells (Robert De Niro), an old professor of Jessie's. He offers to clone Adam, an illegal procedure which would require a change of location and identity, to which the Duncans reluctantly agree. Everything appears to be fine with the new Adam until he reaches his eighth birthday. That night, he experiences a violent nightmare. Richard explains to Paul that it is typical for boys his age to have night terrors, and that it is not serious. He explains that because Adam II has reached the age at which the original Adam died, his life cannot be predicted anymore. From that moment on, Adam II continues to have night terrors until they become visions and he starts having them when he's wide awake, losing control of his actions.

Doug Kinney (Michael Keaton) is a Los Angeles construction worker whose job is constantly getting in the way of his family. On one job to build a new wing of a scientific facility, Doug meets up with Dr. Leeds (Harris Yulin), a friendly scientist who has developed a successful method for cloning humans, and is introduced to Dr. Leeds' clone as proof. The scientist, who is sympathetic to Doug's troubles, allows Doug to make a clone of himself that can take over for him at work, while he tries to spend some quality time with his family. The clone, called "Two" (who calls himself Lance), has all of Doug's memories and knowledge, but is overly macho. Although the clone seems to be a dream come true, while taking his wife, Laura (Andie MacDowell), out to a restaurant for dinner, he finds that Two is on his own date. Doug realizes clones are not as great as they seem, and Doug begins to worry about his clone being revealed.

The film begins with on-screen captions explaining that a medical breakthrough in 1952 has permitted the human lifespan to be extended beyond 100 years. It is narrated by 28-year-old Kathy H (Carey Mulligan) as she reminisces about her childhood at a boarding school called Hailsham, as well as her adult life after leaving the school. The first act of the film depicts the young Kathy (Izzy Meikle-Small), along with her friends Tommy (Charlie Rowe) and Ruth (Ella Purnell), spending their childhood at Hailsham in the late 1970s. The students are encouraged to create artwork, and their best work gets into The Gallery run by a mysterious woman known only as Madame (Nathalie Richard). One day, a new teacher, Miss Lucy (Sally Hawkins) quietly informs the students of their fate; they are destined to be organ donors and will die, or "complete", in their early adulthood. Shortly afterward she is sacked by the headmistress (Charlotte Rampling) for her revelation. As time passes, Kathy falls in love with Tommy, but Ruth and Tommy begin a relationship and stay together throughout the rest of their time at Hailsham.

When an undefined longing urges him to leave his cave, he wanders a lonely world. After a dog has become his companion, Daniel feels like he approaches the concept of love which neo-humans have lost over the centuries. At the same time another loner is getting lost in the wastelands, a woman whose original human version once had an encounter, maybe a love affair with Daniel.

The film takes place in an isolated desert compound called Clonus, where clones are bred to be used as replacement parts for the elite, including a soon to be president-elect Jeffrey Knight (Peter Graves). The clones are kept isolated from the real world by workers of the colony, but are promised to be "accepted" to move to "America" after they have completed some type of physical training. After a group of clones are chosen to go to "America", they are given a party and a farewell celebration with their fellow clones. The chosen clones are then taken to a lab where they are sedated and placed in an airtight plastic bag, and their bodies are frozen in order to preserve their organs for harvest. The story surrounds one clone (Tim Donnelly) who begins to question the circumstances of his existence and eventually escapes the colony. Pursued by compound guards, the clone enters a nearby city. He is found by a retired journalist (Keenan Wynn) who takes him to his sponsor, who happens to be the brother of Jeffrey Knight. Knight's brother, Richard (David Hooks), and his son (James Mantell), argue over what to do with the clone (who turns out to be the clone made for Richard himself). Richard's son returns the clone to the colony to reunite with his newly developed love interest (Paulette Breen), only to find a trap waiting for him; the clone is subsequently killed and frozen. Meanwhile, Knight, along with hired thugs of the Clonus project, arrive to interrogate Richard and his son, and both are murdered (along with the journalist who first discovered the clone) as part of Clonus' cover-up. Knight is seemingly killed in the ensuing struggle with his brother, but reappears the next day at a press conference, where he is stunned to find that the late journalist had managed to disseminate a secret tape to the news media, exposing the Clonus project.
