Five years after Kyra's death, Riddick has become increasingly uneasy in his role as Lord Marshall of the Necromonger fleet. His refusal to swear into the Necromonger faith has caused dissent among his subjects and assassination attempts by his subordinate commanders. Riddick strikes a deal with Commander Vaako: the location of Furya and a ship to take him there, in exchange for Vaako becoming the next Lord Marshall, so that he can achieve what he calls transcendence. Led by Vaako's aide, Krone, Riddick and a group of Necromongers arrive on a desolate planet. Recognizing that it is not Furya, Riddick kills most of his escort when they attempt to assassinate him. In the chaos, Krone causes a landslide and buries Riddick alive.

As a Klingon moon, Praxis, explodes without warning, the starship USS Excelsior, commanded by Captain Hikaru Sulu, is struck by the shock wave and its crew discovers that much of the moon has been obliterated. The loss of their key energy production facility and the destruction of the Klingon homeworld's ozone layer throws the Klingon Empire into turmoil. No longer able to maintain a hostile footing, the Klingons sue for peace with their longstanding enemy, the United Federation of Planets. Accepting the proposal before the Klingons revert to a more belligerent approach, Starfleet sends the USS Enterprise-A to meet with the Klingon Chancellor, Gorkon, and escort him to negotiations on Earth. Enterprise‍ '​s captain, James T. Kirk, whose son David was murdered by Klingons years earlier, opposes the negotiations and resents his assignment.

In the year 2285, Admiral James T. Kirk oversees a simulator session of Captain Spock's trainees. Later, Dr. McCoy joins Kirk on his birthday; seeing Kirk in low spirits, the doctor advises Kirk to get a new command and not grow old behind a desk.

The Federation Starship Enterprise returns to Earth following a battle with the superhuman Khan Noonien Singh, who tried to destroy the Enterprise by detonating an experimental terraforming device known as Genesis. The casualties of the fight include Admiral James T. Kirk's Vulcan friend, Spock, whose casket was launched into space and eventually landed on the planet created by the Genesis Device. On arriving at Earth Spacedock, Doctor Leonard McCoy begins to act strangely and is detained. Starfleet Admiral Morrow visits the Enterprise and informs the crew the ship is to be decommissioned; the crew is ordered not to speak about Genesis due to political fallout over the device.

Although the Soviet ship, the Leonov, will be ready before the American spacecraft Discovery Two, the Soviets need American astronauts to help board the Discovery and investigate the malfunction of the ship's sentient computer, HAL 9000, which caused the disaster. The US government agrees to a joint mission when it is determined that Discovery will crash into Jupiter's moon Io before Discovery Two is ready. Floyd, along with Discovery designer Walter Curnow and HAL 9000's creator Dr. Chandra, joins the Soviet mission.
