By 2154, humans have depleted Earth's natural resources, leading to a severe energy crisis. In 2805, Earth is long-abandoned and covered in heaps of garbage leftover from decades of mass consumerism, facilitated by the megacorporation Buy 'n' Large (BnL). Seven hundred years earlier, BnL evacuated Earth's population in fully automated starliners, leaving behind WALL-E trash compactor robots to clean the planet for humanity's eventual return, however the plan failed and all the bots were shut off. Only one WALL-E robot remains active, and has developed sentience after so many years of life-experience. He manages to remain active by repairing himself using parts from other inactive units.

In Brazil, various exotic birds are smuggled out of the country. Will Rodman, a scientist at the biotechnology company Gen-Sys, is testing viral-based drug ALZ-112 on chimpanzees to find a cure for brain ailments such as Alzheimer's disease. The drug is given to a chimpanzee, Bright Eyes, greatly increasing her intelligence. However, when Will is presenting 112 to his boss and uses Bright Eyes as an example, she is forced from her cage, goes on a rampage, and is killed. Will's boss Steven Jacobs terminates the project and orders chimp handler Robert Franklin to euthanize the chimps. After doing as ordered, Franklin discovers that Bright Eyes had recently given birth and understands the reason why she was disturbed. He convinces Will to save the baby chimp's life by taking him home temporarily. Will's father Charles, who is suffering from Alzheimer's, names the chimp "Caesar", in reference to William Shakespeare's play Julius Caesar, from which he can, despite his deteriorating mental condition, cite long passages from memory. Will learns that Caesar has inherited his mother's high intelligence (the 112 virus passing to him in utero) and decides to raise him, working from home and observing his behavior in hopes that he can get the project restarted. Three years later, Will introduces Caesar to the redwood forest at Muir Woods National Monument. Meanwhile, with Charles' condition rapidly deteriorating, Will treats him with ALZ-112 and he is restored to better-than-original cognitive ability.

Blue macaws Blu and Jewel, and their three children, are living happily in the city until Jewel realises that her children are becoming more like humans. While the kids are ecstatic, Blu is uncertain, but is pressured into going along. Rafael, Nico and Pedro decide to come along. Luiz attempts to follow, but fails. Blu brings a fanny pack full of supplies, one of which he uses mostly is a GPS, much to Jewel's displeasure.

Every emperor penguin sings a unique song called a "heartsong" to attract a mate. If the male penguin's heartsong matches the female's song, the two penguins mate. Norma Jean, a female penguin, falls for Memphis, a male penguin and they become mates. They lay an egg, which is left in Memphis' care, while Norma Jean leaves with the other females to fish. While the males struggle through the harsh winter, Memphis briefly drops the egg. The resulting chick, Mumble, is unable to sing but can tap dance. Nevertheless, he is enamored with Gloria, a female penguin who is regarded as the most talented of her age. One day, Mumble encounters a group of hostile skua, with a leader who is tagged with a yellow band, which he says is from an alien abduction. Mumble narrowly escapes the hungry birds by falling into a crevice.

Ted Wiggins is an idealistic 12-year-old boy [citation needed], who lives in "Thneedville", a walled city that, aside from the human citizens, is completely artificial; everything is made of plastic, metal, or synthetics. Ted has a crush on local environmentalist Audrey, who wants to see a "real tree" more than anything in the world, and decides to find one in order to impress her. His energetic Grammy Norma secretly tells Ted the legend of the Once-ler, who will tell anyone about trees if you brought him fifteen cents, a nail, and a shell of a great-great-great grandfather snail. When Ted leaves Thneedville in search of the Once-ler, he discovers that the outside world is a contaminated, empty wasteland. Once the boy finds him, the Once-ler agrees to tell Ted about the trees on the condition that he listens to the story over multiple visits. Ted agrees, but on his way home, he encounters the mayor of Thneedville, Aloysius O'Hare, who is also the proprietor of a company that sells bottled oxygen to Thneedville residents. O'Hare explains to Ted that because trees produce oxygen free of charge, he considers it a threat to his business whenever he hears people talking about them. After revealing that he has "security camera eyes" all over the city, O'Hare pressures Ted to stay in town. However, Ted continues to sneak out of O'Hare's sight (with his grandmother's encouragement) and learns more of the trees' history.
