In the small town of Oakey Oaks, Chicken Little rings the school bell and warns everyone to run for their lives, allowing the whole town into a frenzied panic with much damage ensuing. Eventually, the Head of the Fire Department calms down enough to ask him what's going on and Little explains that a piece of the sky shaped like a stop sign had fallen on his head when he was sitting under the big oak tree in the town square; however, he is unable to find it. His father, Buck Cluck, assumes that this "piece of sky" was just an acorn that had fallen off the tree and had hit him on the head, making Little the laughing stock of the town.

A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. At the same time, Horton the elephant (Jim Carrey), the jungle's eccentric nature teacher, takes a dip in the pool. The dust speck floats past him in the air, and he hears a tiny yelp coming from it. Believing that an entire society of microscopic creatures are living on that speck, he places it atop a clover. Horton finds out the speck harbors the city of Whoville and its inhabitants, the Whos, led by Mayor Ned McDodd (Steve Carell). He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).

The film is set in a post-ice age North America, where the local tribesmen believe all creatures are created through the Spirits, who are said to appear in the form of an aurora. Three brothers: Kenai (voiced by Joaquin Phoenix)- the youngest brother, Denahi (voiced by Jason Raize)- the middle brother -and Sitka (voiced by D.B. Sweeney)- the eldest brother, return to their tribe in order for Kenai to receive his sacred totem, a necklace in the shape of an animal. The particular animal it represents symbolizes what he must achieve to call himself a man. Unlike Sitka, who gained the eagle of guidance, and Denahi, who gained the wolf of wisdom, Kenai receives the bear of love, to which he objects, stating that bears are thieves. He believes his point is made a fact when a bear takes some salmon. Kenai and his brothers pursue the bear, but a fight follows on a glacier, during which Sitka gives his life to save his brothers, although the bear survives. Vengeful, Kenai heads out to avenge Sitka. He chases the bear up onto a mountain and kills it. The Spirits, represented by Sitka's spirit in the form of a bald eagle, transform Kenai into a bear after the dead bear's body disappears. Denahi arrives, mistaking Kenai as dead, and believing the bear is responsible, vows to avenge Kenai by hunting it down.

In the tranquil town of Timberline, 900-pound (407 kg) grizzly bear Boog enjoys a captive, but happy existence and spends his day as the star attraction of the town's nature show with nights living the life of luxury in the garage of park ranger Beth, who raised him since he was a cub. One day, the hunting fanatic Shaw drives into town with the one-antlered deer Elliot strapped to the hood of his truck. Boog frees Elliot at the last minute and against his better judgment, before Shaw can go after him. Boog never expects to see his "buddy" again. Elliot follows Boog home and finds him sleeping in the garage and starts to throw rabbits at the window. He tells him to be "free" from his garage captivity and introduces Boog to a world of sweet temptations outside of the garage that he has unknown. When Boog becomes intoxicated with sugar sweets, events quickly spiral out of control as the two ransack the town's grocery store. Elliot escapes before Boog is caught by a friend of Beth, police officer Gordy. At the nature show, Elliot who is being chased by Shaw, sees Boog who attacks him, causing the whole audience in the show to panic before Boog threatens to hurt Elliot. Shaw attempts to shoot Boog, but Beth sedates them with a tranquilizer gun before he could, thanks to Gordy. Shaw flees before he can arrest him for shooting a gun in the town. The two trouble-makers are released into the Timberline National Forest, only three days before open season starts, but they are set over the falls, where they will be safe.

Edgar hears this through a speaking tube, and plots to eliminate the cats. Therefore, he sedates the cats by sleeping pills in their food, and enters the countryside to abandon them. There, he is ambushed by two hounds, named Napoleon and Lafayette, and the cats are stranded in the countryside, while Madame Adelaide, Roquefort the mouse, and Frou-Frou the horse discover their absence. In the morning, Duchess meets an alley cat named Thomas O'Malley, who offers to guide her and the kittens to Paris. The group briefly hitchhike in a milk cart before being chased off by the driver. Later, while crossing a railroad trestle, the cats narrowly avoid an oncoming train, but Marie falls into a river and is saved by O'Malley; himself rescued by two English geese, Amelia and Abigail Gabble, who accompany the cats to Paris. Edgar returns to the country to retrieve his possessions from Napoleon and Lafayette, as the only evidence that could incriminate him.

Roddy schemes to get rid of Sid by luring him into the "jacuzzi", which is actually the toilet. Sid isn't fooled at all and instead pushes Roddy in and flushes him away into the sewer. There, Roddy discovers a city resembling London made out of various bits of junk, and meets Rita Malone (Kate Winslet), an enterprising scavenger rat who works the drains in her faithful boat, the Jammy Dodger. Rita does not like Roddy initially, but ends up taking him along, while her arch enemy The Toad (Ian McKellen) sends his rat henchmen, Spike (Andy Serkis) and Whitey (Bill Nighy), after her because she had stolen back her father's prized ruby a long time ago. The Toad despises all rodents to the point of hateful obsession. He plans to have them frozen with liquid nitrogen inside an icemaker. The pair escape, and Rita takes a unique electrical cable that, unknown to everyone but the Toad, is required to control the floodgates.

Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. Erik instantly becomes enamored with Sven, who takes a liking to him. Sven and Lovelace tell the others that they were saved by humans. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

Maggie is the only cow left on the Dixon Ranch after Alameda Slim (a cattle rustler capable of stealing 500 in a single night) stole all the rest of Mr. Dixon's cattle. Dixon sells Maggie to Pearl, a kind and elderly woman who runs a small farm called Patch of Heaven. The local Sheriff arrives to tell Pearl that her bank is cracking down on debtors. Pearl has three days to pay the bank $750, or her farm will be sold to the highest bidder. Hearing this, Maggie convinces the other cows on the farm (Grace, a happy-go-lucky character, and Mrs. Caloway, who has had leadership gone to her head) to go to town to attempt winning prize money at a fair. While the cows are in town, a bounty hunter named Rico (who Buck, the Sheriff's horse, idolizes) drops a criminal off and collects the reward. Stating he needs a replacement horse to go after Alameda Slim while his own horse rests, he takes Buck. When Maggie find out that the reward for capturing Slim is of exactly $750, she convinces the other cows to try to capture him to save Patch of Heaven.
