The plan goes wrong however and Granny is kidnapped as well. Meanwhile, Red (Hayden Panettiere) is in training with a mysterious group called the Sisters of the Hood where she learns that a secret all powerful truffle recipe has been stolen. She teams up with Wolf and Twitchy to find the recipe and save her grandma, but she and Wolf can't get along and the team splits up. Meanwhile, Verushka, who stole the truffle recipe, tries to force Granny into making it for her.

The film takes place one year after the events of the first film. Elliot (Joel McHale) has grown giant new antlers and is getting married to Giselle (Jane Krakowski). Luckily, Boog (Mike Epps) and the others manage to cheer Elliot up by having a rabbit fight. But Elliot has new emotions about his marriage and feels reluctant to marry Giselle. The story opens with Pooh Bear going through his morning exercise, during which he accidentally rips the stitching on his bottom. After repairing his torn rump, Pooh goes to his pantry for some breakfast, but finds he is fresh out of honey. He hears a bee fly by and decides to climb the honey tree, but while climbing the branch he is standing on breaks and he falls, landing in a gorse bush. Needing help, Pooh heads to Christopher Robin's house. Pooh gets Christopher Robin's magical blue balloon to try to get the honey from the honey tree. He rolls himself in a muddy puddle to disguise himself as a little black raincloud, and then uses the balloon to float up next to the hive. Once he reaches the bee hive he takes a giant handful of honey with bees still in it. He eats the honey then spits out the bees, one of which is the queen bee who falls into the mud below. The queen bee proceeds to sting Pooh's bottom which jams his rear into the hive. A now scared Pooh admits to Christopher Robin these are the wrong sorts of bees and the angry bees end up pushing him out the hive and chasing Pooh and Christopher Robin. The two barely manage to escape the angry swarm by diving into the mud puddle.

The film follows the adventures of three children: a skateboarding mischief-maker named Fly, his sweet younger sister, Stella, and their cousin Chuck, a cautious, intelligent and overweight genetics prodigy. When their babysitter, Aunt Anna, falls asleep, the three children sneak off to go fishing only to stumble across the boathouse home of Professor MacKrill, an eccentric marine biologist. Reasoning that climate change could melt the polar icecaps within the next century, MacKrill has developed a potion that turns people into fish so they can survive the rising sea level and also an antidote to reverse the process. Unbeknownst to all, Stella drinks the potion, is transformed into a starfish and gets tossed out of the window into the sea. Since Stella's transformation was caught on camera, the tragedy is immediately discovered, so Fly, Chuck and Professor MacKrill head out onto the ocean in a desperate search. When a storm blows in, Fly recognizes the futility of their search, drinks the potion and jumps overboard, becoming a "Californian Flyfish". The boat capsizes and, because Chuck cannot swim, he's forced to drink the potion to survive, becoming a jellyfish. The Professor, the boat and all of its contents sinks beneath the waves.

When farmer John Arable decides to "do away with" the runt of a litter of pig, his daughter Fern intervenes, telling him that it is absurd to kill it just because it is smaller than the others. John decides to spares the piglet and let Fern raise it as a pet. Fern nurtures it lovingly, naming it Wilbur. Six weeks later, Wilbur, due to being a spring pig, has matured, and John tells Fern that Wilbur has to be sold (his siblings were already sold). Fern sadly says good-bye as Wilbur is sold down the street to her uncle, Homer Zuckerman. At the farm, a goose coaxes a sullen Wilbur to speak his first words. Although delighted at this new ability, Wilbur still yearns for companionship. He attempts to get the goose to play with him, but she declines on the condition that she has to hatch her goslings. Wilbur also tries asking a rat named Templeton to play with him, but Templeton's only interests are spying, hiding, and eating. Wilbur then wants to play with a lamb, but the lamb's father says sheep do not play with pigs because it is only a matter of time before they are turned into smoked bacon and ham. Horrified at this depressing discovery, Wilbur reduces himself to tears until a mysterious voice tells him to "chin up", and wait until morning to reveal herself to him. The following morning, the voice reveals herself to be an araneus cavaticus named Charlotte living on a web overlooking Wilbur's enclosure. Charlotte tells Wilbur that she will come with a plan guaranteed to spare his life.

Hubie refuses, so Drake throws him into the water. Hubie narrowly escapes from a leopard seal and climbs on to a piece of ice where he is swept away from Antarctica.

In the Kingdom of Oriana, Princess Oriana, ruler of the kingdom, has been informed by a local fortune teller Pearl that her evil uncle, the Duke of Zill, is invading the kingdom. To counter the threat of the Duke, Oriana and Pearl descend into the cavern underneath the castle and attempt to use an ancient device called the "Dimensporter" in order to escape to another dimension and find a hero to save the kingdom. However, they are caught by the Duke's robotic army and imprisoned, while the Duke himself seizes control of the kingdom. As the princess is taken away by the Duke's "Cylinder" robots, she sheds a magical tear, which flies into the Dimensporter in her place and is transported to Felix's dimension, where the eponymous feline is taking a nap underneath a palm tree when the tear finds him. The tear wakes and guides him to an abandoned gold mine, where the Dimensporter is located. Felix, with his magical bag of tricks, is soon transported to the Kingdom of Oriana.
