The movie starts with the history of how mighty fire-breathing dragons came to be. The dragons and their crystals of tremendous power came to the human world through a portal from their world of the dragons. But while the dragons brought knowledge and wanted only peace, the human kingdoms of Norvagen and Draigar wanted war and, having misused the knowledge brought by the dragons, battled erupted. Thoron, the Dragon King and holder of the legendary Aurathon crystal, appointed Xenoz the wizard as an ambassador for both the dragons and the two kingdoms with gifts of immortality and power and strength over all of the dragon crystals. However, when things started looking good, an evil force came upon the land and killed the Dragon Queen and took her ice crystal. After this, The Dragon King and many followers returned to their world, vowing to return only after the war had ended.

During a set of winter holidays, all the dragons of Berk unexpectedly depart, leaving everyone distraught. The only exception seems to be of Toothless, who cannot fly independently. Out of compassion, Hiccup creates him a new prosthesis allowing him independent flight, and thus allows his escape. Three days later, Meatlug, a Gronkle dragon whom Fishlegs had kept chained, escapes, inadvertently taking Hiccup. Meatlug travels to a sulfur-hot springs island where the other dragons have been hatching their eggs. Astrid and the gang also discover Dragon eggs in Meatlug's nest, which they scatter around Berk in hopes of lifting the villagers' spirits. This plan backfires because dragon eggs hatch with an explosion, devastating Berk.

The movie begins in Southern England in the Middle Ages and then six knights are seen riding in horses towards a destroyed town. They see the remains of burned buildings and dead people until they come upon a mother and her dead baby. She quickly dies and then a rhino-sized dragon flies overhead, the knights follow right behind, vowing to kill the creature. The six knights arrive at the dragon's lair, where they see skeletons of horses and people (the dragon's past meals), suddenly the dragon surprises them by shooting fireballs at them. The knights divide up into loose groups, carrying with them barrels of gunpowder and hide, then two knights appear and fire flaming arrows at the dragon but they miss and the dragon torches one of the knights with its fire breath. The other knights then attack, but the dragon dodges their arrows and shoots a fireball at the gunpowder barrels, which causes them to explode. This causes a cave in that traps the dragon and the knights inside, with only one knight managing to escape, who then moves on.

The Oumi Kingdom, ruled peacefully by Lord Ogata (Shinichiro Hayashi), was raided by his corrupt general Daijo Yuki (Bin Amatsu), who is assisted by an evil ninja named Orochimaru (Ryūtarō Ōtomo), who slays the lord and his wife, who in turn trust their young son Ikazuchi-Maru to their soldiers, who escape the kingdom in a small boat. Orochimaru goes after them, transforming into a giant serpent. He sinks the boat and almost succeeds in killing Ikazuchi-Maru, until a giant eagle flies along, injures Orochimaru, and saves the young boy.

In addition, certain scenes are obviously edited for commercial breaks. In general, alterations include simple omission of additional detail, as the producers expressed their desire to adhere to the written text, including lyrics adapted from the songs in the book but in much longer and greater format.

A little girl named Emily knows that there is something special in the railway tunnel close to her home, despite no one else thinking so. One day she decides to see for herself, exploring around the tunnel. After a brief scare due to a large rat, she tries to give it some food but the rat instead runs down a burrow. Emily accidentally slides down the burrow while investigating it and is amazed when she comes face to face with a centuries-old dragon. The dragon is at first grouchy and not happy with her been in his lair, which is full of 'treasure', although this is mainly discarded items from the trains. As the two talk more, they begin to become friends. Later, the dragon reveals there were once many other dragons long ago but there are now only a few left as they were hunted down by humans, as humans feared dragons because of their size. He also reveals that it is the 'Day of Tidings', a secret celebration for dragons, but that he will not be going as it is too dangerous to travel and that the Tidings are too far away. Emily, however, convinces him to go to the Tidings, with the dragon agreeing and also stating he will take Emily with him, much to her delight.

The small Alaskan town of Beaver Mills is located just north of the Arctic Circle, meaning that the sun does not set during the summer solstice. As the town prepares for its annual celebration of this event, a wyvern is awakened by the melting of the ice caps, and attacks a fisherman. Jake (Nick Chinlund), a handyman fixing the cafe where Claire (Erin Karpluk), hurts his hand and David (David Lewis), the town's doctor, examines it. While driving back to town, David is attacked by the wyvern. The next morning, Sheriff Dawson (John Shaw) and Jake hear gunshots and find Haas (Barry Corbin), a redneck attacked by the wyvern. Colonel (Don S. Davis), who has seen the Wyvern, goes to town to warn the citizens; but they disbelieve him, and he goes to kill it. Dawson radios to his Deputy Susie (Elaine Miles) to watch the town, but fails to convey his meaning. Dawson finds his friend dead, and returns. At the town, the wyvern kills Susie and several other people. Jake, Claire, Haas, and the eccentric Edin (Karen Austin) take shelter in the cafe. Later, Hampton (Tinsel Korey), who runs the town's radio, and Farley (Simon Longmore), another citizen, hide in the cafe. Sheriff Dawson is killed by the wyvern. Jake and Claire track the wyvern into the woods, where they find the Colonel, and discover the wyvern is killing anyone on the Interstate. Farley is injured trying to get supplies. The wyvern then uses David, still alive, as bait to draw people from the cafe. Jake goes to rescue him, and Farley distracts the wyvern to save them, but is eaten. David tells the group the Wyvern has eggs, and dies of his injuries. The survivors decide to electrify the nest, but the wyvern kills Haas. Jake takes a truck left on the side of the road and, using the eggs as bait, kills the wyvern. Jake, Claire, Colonel, Hampton, and Edin try again to radio for help.
