Many years ago, the planet Cybertron was consumed by a civil war by the two Transformer factions, the Autobots led by Optimus Prime, and the Decepticons led by Megatron. Optimus jettisoned the AllSpark, a mystical artefact that brings life to the planet, into space, but Megatron pursued it. Megatron crashed in the Arctic Circle and froze, discovered in 1897 by explorer Archibald Witwicky. Witwicky activated Megatron’s navigational system, which scanned the AllSpark’s coordinates into his glasses. The glasses end up in the possession of his great-great-grandson Sam Witwicky. In the present day, Sam buys his first car, a rusting Chevrolet Camaro, but discovers it has a life of its own.

The planet Krypton faces imminent destruction due to its unstable core; the result of depleting Krypton's natural resources. The ruling council is deposed by the planet's military commander, General Zod, and his followers during a coup d'état. Knowing that artificial population control and isolationism have ruined their civilization, scientist Jor-El and his wife Lara launch their newborn son, Kal-El, the first naturally born Kryptonian child in centuries, on a spacecraft to Earth after infusing his cells with a genetic codex of the entire Kryptonian race. After Zod kills Jor-El, he and his followers are captured and exiled to the Phantom Zone. However, they are indirectly freed after Krypton explodes, rendering the Kryptonian race extinct apart from Zod and his forces.

The Jedi Council assigns Obi-Wan to identify and capture the bounty hunter, while Anakin is assigned to escort Padmé back to Naboo, where the two fall in love.

Luke Skywalker initiates a plan to rescue Han Solo from the crime lord Jabba the Hutt with the help of Princess Leia, Lando Calrissian, Chewbacca, C-3PO, and R2-D2. Leia infiltrates Jabba's palace on Tatooine disguised as a bounty hunter with Chewbacca as her prisoner. Lando is already there disguised as a guard. Leia releases Han from his carbonite prison, but she is captured and enslaved. Luke arrives soon afterward but after a tense standoff, he is captured. After Luke survives his battle with Jabba's Rancor, Jabba sentences him and Han to death by feeding them to the Sarlacc. Luke frees himself and battles Jabba's guards. During the chaos, Boba Fett, who has remained at Jabba's palace since delivering Han, attempts to attack Luke, but Han inadvertently knocks him into the Sarlacc pit. Meanwhile, Leia strangles Jabba to death, and Luke destroys Jabba's sail barge as the group escapes. While the others rendezvous with the Rebel Alliance, Luke returns to Dagobah where he finds that Yoda is dying. Before he dies, Yoda confirms that Darth Vader, once known as Anakin Skywalker, is Luke's father, and there is "another Skywalker". The spirit of Obi-Wan Kenobi confirms that this other Skywalker is Luke's twin sister, Leia. Obi-Wan tells Luke that he must fight Vader again to defeat the Empire.

When the rope holding Batman is broken, he calls in the Batwing and defeats the Joker. Meanwhile, Luthor is running for president, but his poll figures are terrible. He learns that the Joker knows how to produce more Kryptonite, and can make a gas that makes people love him, which will help Luthor win the election and defeat Superman. He breaks the Joker out of Arkham Asylum and promises him the use of Luthor's De-Constructor weapon to defeat Batman by dismantling all his gadgets and vehicles.

For his part in the incident, Spock is reassigned to another ship. An officers' meeting is called to discuss the bombing of a Section 31 installation in London perpetrated by the renegade Starfleet operative John Harrison (Cumberbatch). Harrison attacks the meeting in a jumpship, killing Pike. Kirk disables the jumpship, but Harrison uses a portable transporter to escape to Kronos, the homeworld of hostile aliens known as Klingons.

In 2013, Earth's coastal cities come under attack from Kaijus, colossal beasts that periodically emerge from a dimensional portal on the Pacific Ocean floor called "The Breach." To fight them, the Pacific Rim nations build the Jaegers, equally colossal humanoid war machines. Each Jaeger is controlled by two or more pilots whose brains are linked, called "drifting" to share the heavy mental load of operating the machine. The Jaegers are initially effective, but many are destroyed as the Kaijus grow more powerful and their attacks become more frequent. In 2025, the participating governments deem the Jaeger program unsustainable and discontinue it in favor of building defensive coastal walls. The four remaining Jaegers are redeployed to Hong Kong to protect the coast until the walls are completed. Jaeger commander Stacker Pentecost resolves to make a last-ditch attempt to end the Kaiju threat by destroying The Breach with a nuclear weapon, even though past nuclear strikes on the portal have been unsuccessful.

Graham discovers a huge crop circle in his field, reports of violent animal behavior have spread across town, and one of the Hess' dogs tries to attack Bo and Morgan, forcing them to kill it.

Having failed in his quest to find surviving Kryptonians, Superman returns to Earth and, as Clark Kent, resumes his job at the Daily Planet in Metropolis. He subsequently learns that Lois Lane (Kate Bosworth) has won a Pulitzer Prize for her article "Why the World Doesn't Need Superman". Meanwhile, Lex travels to the Fortress of Solitude and steals Kryptonian crystals to use for an experiment that causes a mass power outage on the East Coast. The power loss interferes with the flight test of a space shuttle to be launched into space from its piggy-back mounting on an airliner, occupied by Lois Lane, who is covering the story. Clark flies into action as Superman and stops the plane from crashing onto a baseball stadium.
