In the quiet mining town of Prosperity, Arizona, an accident involving a rabbit causes a barrel of toxic waste to land in a reservoir. An exotic spider farmer named Joshua (Tom Noonan) has been making regular visits to the site, where he collects crickets for his spiders. Although the spiders have ingested the toxins, he is oblivious since the arachnids seem unaffected. Joshua shows Mike (Scott Terra), a local boy, his collection, which include Jumping spiders, Tarantulas, Trapdoor spiders, and orb-weavers spiders, including a female orb-weaver named Consuela. After Mike leaves, Joshua is bitten by an escaped tarantula and accidentally knocks down the spider cages, causing him to be killed by the spiders. After devouring him, the spiders grow to even bigger proportions.

Dr. Robert "Rack" Hansen (Shatner), a veterinarian in rural Verde Valley, Arizona, receives an urgent call from a local farmer, Walter Colby (Woody Strode). Colby is upset because his prize calf has become sick for no apparent reason, and the animal is brought in to Hansen's laboratory. Hansen examines the calf, which dies shortly afterward. Hansen tells Colby he cannot explain what made the animal so ill so quickly, but takes samples of the calf's blood to a university lab in Flagstaff.

Endless warfare and environmental pollution have resulted in the frequent appearance of monsters. The Earth Defense Force (EDF) is established. Mutant humans with extraordinary physical capabilities are discovered and are organized into an EDF troop called the M-Organization. Their main opponent is Godzilla, first sighted in 1954. After repeated battles, Godzilla is captured in a crevasse at the South Pole and buried under an avalanche of ice. The EDF ship Gotengo, commanded by Captain Gordon, battles and destroys Manda but in the process, the ship is wrecked and Gordon is dismissed from the EDF. At M headquarters, mutants Ozaki and Kazama spar before their next mission.

When farmer John Arable decides to "do away with" the runt of a litter of pig, his daughter Fern intervenes, telling him that it is absurd to kill it just because it is smaller than the others. John decides to spares the piglet and let Fern raise it as a pet. Fern nurtures it lovingly, naming it Wilbur. Six weeks later, Wilbur, due to being a spring pig, has matured, and John tells Fern that Wilbur has to be sold (his siblings were already sold). Fern sadly says good-bye as Wilbur is sold down the street to her uncle, Homer Zuckerman. At the farm, a goose coaxes a sullen Wilbur to speak his first words. Although delighted at this new ability, Wilbur still yearns for companionship. He attempts to get the goose to play with him, but she declines on the condition that she has to hatch her goslings. Wilbur also tries asking a rat named Templeton to play with him, but Templeton's only interests are spying, hiding, and eating. Wilbur then wants to play with a lamb, but the lamb's father says sheep do not play with pigs because it is only a matter of time before they are turned into smoked bacon and ham. Horrified at this depressing discovery, Wilbur reduces himself to tears until a mysterious voice tells him to "chin up", and wait until morning to reveal herself to him. The following morning, the voice reveals herself to be an araneus cavaticus named Charlotte living on a web overlooking Wilbur's enclosure. Charlotte tells Wilbur that she will come with a plan guaranteed to spare his life.

A team of scientists are trying to perfect a weather-controlling system. Their efforts are hampered by the arrival of a nosy reporter and by the sudden presence of 2-meter tall giant praying mantises. The first test of the weather control system goes awry when the remote control for a radioactive balloon is jammed by an unexplained signal coming from the center of the island. The balloon detonates prematurely, creating a radioactive storm that causes the giant mantises to grow to enormous sizes. Investigating the mantises, which are named Kamacuras (Gimantis in the English-dubbed version), the scientists find the monstrous insects digging an egg out from under a pile of earth. The egg hatches, revealing a baby Godzilla. The scientists realize that the baby's telepathic cries for help were the cause of the interference that ruined their experiment. Shortly afterwards, Godzilla arrives on the island in response to the infant's cries, demolishing the scientist's base while rushing to defend the baby. Godzilla kills two of the Kamacuras during the battle while one manages to fly away to safety, Godzilla then adopts the baby.

Debris from a destroyed Russian space station (where experiments were taking place on huge mutant spiders) fell toward Earth, crashing inside the tunnel of a New York City subway station. The film cuts to the subway station, where Jason, a New York Transit subway supervisor, works. When the debris from the space station crashes into the tunnel, an alarm goes off and the authorities, afraid of a possible disease outbreak, begin evacuating passengers from the station. Jason's coworker Jimmy descends into the subway tunnel to investigate the area, telling Jason that he believes the debris is the remains of the Russian spacecraft. Jimmy feels something bit his leg, and suddenly starts to stumble, falling on the third rail, electrocuting himself. Jason's ex-wife Rachel, who is a coroner with the New York City Dept of Health, discovers a cluster of large, strange-looking "insect eggs" inside Jimmy's body. She saves the eggs in a canister for further study.

The film is set at John R. Rogers High School in Spokane, Washington. Ten years prior, student Abel Frye, a victim of bullying, had committed suicide by hanging himself on the school property. Just before falling into a coma, each victim is heard screaming the spirit's name, Abel Frye. In an effort to get to the bottom of the haunting, the school turns for help to the Veritas Project, a team of highly trained investigators who work undercover to unravel the truth about paranormal activities. The Veritas Project consists of the members of the Springfield family, including father Nate (David Keith), mother Sarah (Mel Harris), daughter Elisha (Leighton Meester), and son Elijah (Douglas Smith).
