Decades ago, Dr. Piotr Litvenko (Ciarán Hinds) was the head of a program to create clone soldiers, "perfect assassins" with enhanced strength, intelligence, and reflexes, and the inability to feel emotions like guilt or remorse. After having a crisis of conscience, Litvenko disappeared, leaving behind his daughter Katia.
The film comes accompanied by a short mini-movie featuring Pikachu. In this mini-movie, Pikachu and his friends are left on a skyscraper in Big City by their trainers, who go off to prepare an unknown surprise for the Pokémon. Pikachu meets the Pichu Brothers, saving the younger one from falling off an opposite building. A group of Murkrow chase Pikachu off a flagpole, and he uses a group of Hoppip to reach the other side, sending Meowth who is window-cleaning, flying into a billboard. The Pichu Bros. assist Pikachu to return to his friends but they end up going on a journey across the city to the Pichu Bros' playground. On the way, they get chased by a Houndour who they later encounter again. The angry Houndour chases the three around until he nearly knocks the playground over. Pikachu, the Pichu Bros., Houndour and their assortment of friends manage to save the playground. Pikachu realizes it is nearly six o'clock and he must return to his friends before Ash, his trainer, does. Pikachu and the Pichu Bros. use a tire to get to the building, sending Meowth flying again. The three arrive in the nick of time, the Pichu Brothers departing. Ash, Misty and Brock arrive and take the Pokémon into a room where a party has been laid out for them in celebration of the first anniversary of Ash and Pikachu's meeting.
In the year 2046, a research facility on Mars is suddenly attacked by an unknown assailant. Following a distress call sent by Dr. Todd Carmack, a group of marines, led by Asher "Sarge" Mahonin, is sent on a search-and-rescue mission. One of the Marines, John "Reaper" Grimm, accompanies his sister, Dr. Samantha Grimm, to one of the labs within the devastated sector to retrieve data; here he learns that the dig site where their parents were accidentally killed was re-opened and bones of an ancient group of genetically enhanced race were discovered.
The two films follow a similar plot with some major and minor changes, notably the Pokémon that appear, Reshiram and Zekrom swapping roles. In the opening scenes, a man named Damon approaches a remote village with the intention of revitalising the land of the People of the Vale. A natural disaster occurs, but Damon summons either Reshiram or Zekrom to save the villages.
Sharon Da Silva (Adelaide Clemens) and her adoptive father Christopher (Sean Bean), currently hiding behind aliases of Heather and Harry Mason, have spent the past few years moving from town to town and assuming different identities. Heather believes that they are on the run from the police because Harry killed a man in self-defense and that her adoptive mother Rose (Radha Mitchell) died in a car crash. In fact, Harry has been protecting her from the Order, a cult of Silent Hill, a town haunted by shifting dimensions. Rose was able to free Heather (then Sharon) from one of the alternate dimensions using one half of a talisman called the Seal of Metatron, but Rose remained trapped in Silent Hill.
The evil emperor Shao Kahn, along with his generals, Motaro, Sheeva, Rain, and Ermac, opens a portal from Outworld to Earthrealm and has reclaimed his queen Sindel, who is Kitana's long-dead mother. Earthrealm is therefore in danger of being absorbed into Outworld within six days, a fate which Liu Kang and the others must fight to prevent. Kahn fights and quickly kills Johnny Cage during the confrontation by snapping his neck, and the remaining Earthrealm warriors must regroup and think of an idea to defeat Shao Kahn. An emotionally guilt-ridden Sonya Blade enlists the help of her old partner, Jax, while Kitana and Liu Kang search for a Native American shaman named Nightwolf, who seemingly knows the key to defeating Kahn. On the way, they run afoul of the cyborg Smoke. Kitana and Liu Kang dispatch him with the aid of Sub-Zero, but Scorpion suddenly appears, attacks Sub-Zero, and kidnaps Kitana.
Ash Ketchum, Dawn, Brock and their Pokémon arrive in Michina Town. As the group relaxes in a nearby river, some watermelons suddenly float towards them. While enjoying the watermelons with their Pokémon, a boy named Kato and his sister Kiko appear who justify that the watermelons were theirs and were kept to cool in the flow of the river. Kato and Kiko then challenge Ash for a tag battle in return of the watermelons. Ash and Dawn thus plan for a tag Pokémon battle against them using Ash's Pikachu and Dawn's Piplup against Kako's Heracross and Kiko's Beautifly. Ash and Dawn win the battle with good teamwork and also request Kato and Kiko to join for eating watermelons. After that, Kato and Kiko suggest Ash and the gang visit the local temple ruins. Whilst visiting a lake, a typhoon suddenly strikes up, but siblings named Sheena and Kevin summon Dialga who ends the typhoon. Giratina arrives, but Sheena uses her ability to communicate with a Pokémon's heart to quell their conflicts with each other, sending Giratina back to its dimension. Palkia then arrives to save Dialga from another typhoon, and Sheena, once again, uses her ability to sync with the two to thank them. Taking the kids to the temple, Sheena and Kevin explain that they investigate disruptions in time and space, and worry that Arceus, the creator of the dimensions, is to awaken, and that he is responsible for the encounters between Dialga, Palkia, and Giratina.
Ash Ketchum, Brock and Dawn are at a Pokémon Center watching a Pokémon Baccer match on TV. Ash and crew are intrigued by the match and decide to head to Crown City to watch the Pokémon Baccer World Cup.
The film follows Keldeo, who wishes to become a member of the Swords of Justice, but before it must learn the move Secret Sword so that it will become part of the group.
After the fateful events of Pokémon: The Rise of Darkrai, Shaymin, a hedgehog-like legendary Pokémon, is drawn into a battle between Dialga and Giratina, who drags both Shaymin and Dialga into the Reverse World. A frightened Shaymin uses her powers to escape through a portal back to the normal world, Dialga following after he disables Giratina's ability to venture to Earth by trapping it in an infinite time loop. The battle is witnessed by Newton Graceland, a specialist on the Reverse World, and by the film's antagonist Zero.
In the prologue, a scientist named Tonio is reading a diary which belonged to a famous architect named Godey, his great-grandfather, indicating that two Pokémon between their dimension are fighting, and that the battle could lead to chaos. Those written future events are occurring at that same moment as Palkia, who can distort space and Dialga, who rules over time are brawling, which causes the hourglass in Tonio's lab to fall and shatter.

Une rivalité apparaît avec Corix qui possède un Félinferno et le groupe fait également la connaissance de Bonji, un vieil homme ayant consacré sa vie à chasser Ho-Oh.
In the legendary past, before the creation of Poké Balls, an aura-guiding hero Pokémon named Lucario sensed two armies about to clash at Cameron Palace in Kanto. He told his master, Sir Aaron, while he was being attacked by a group of Houndoom. During the battle, Lucario was blinded, and he used his Aura Sphere to eliminate the Houndoom.
