The film begins with a young boy, Thomas, taken in by Ava Paige (Patricia Clarkson) and troops from the organization WCKD, alongside other children, after being dropped off by his mother for his own safety. Years later, shortly after being rescued from the maze, Thomas (Dylan O'Brien) and the remaining Gladers - Newt (Thomas Brodie-Sangster), Minho (Ki Hong Lee), Teresa Agnes (Kaya Scodelario), Frypan (Dexter Darden) and Winston (Alexander Flores) - are taken to a facility run by Mr. Janson (Aidan Gillen). He explains that the facility is a safe haven, protecting them from WCKD, the Flare virus and the Cranks, and provides them clothes, food, and sanitation, where there are other survivors of multiple mazes are also present. Thomas becomes curious about their activities and manages to find out what is really happening behind the closed doors. With help from Aris Jones (Jacob Lofland), the first maze survivor to end up in the facility, it is revealed that WCKD's leader, Ava, is still alive and that Mr. Janson is working for WCKD, as they discuss about the experiment on the Immunes and that Janson has yet to find The Right Arm, a resistance group located at the mountains. The group, including Aris, escapes the facility, as Janson orders his WCKD troops to track them down, where they find themselves in the deserted outside world - the Scorch.

Sixteen-year-old Minnesota high-schooler Juno MacGuff (Ellen Page) discovers she is pregnant with a child fathered by her friend and longtime admirer, Paulie Bleeker (Michael Cera). She is particularly offended by their calling her "sexually active", a term which she feels demeans the highly emotional event by which she became pregnant. All of this decides her against abortion, and she decides to give the baby up for adoption. With the help of her friend Leah (Olivia Thirlby), Juno searches the ads in the Pennysaver and finds a couple she feels will provide a suitable home. She tells her parents, Mac (J.K. Simmons) and stepmother, Bren (Allison Janney), who offer their support. With Mac, Juno meets the couple, Mark and Vanessa Loring (Jason Bateman and Jennifer Garner), in their expensive home and agrees to a closed adoption.

Tom Baker (Martin) is a football coach at a small rural college in Midland, Indiana, where he raised twelve children, and his wife, Kate (Hunt), has written about her story in a book and hopes to send it to her friend to publish it. At the film's beginning, Tom unexpectedly receives an offer from his old friend and football teammate, Shake McGuire (Jenkins), to coach at his alma mater in Evanston, Illinois. Tom accepts the offer, and he and Kate begin making their plans on moving to Evanston. All twelve children find out and demand the move be put to a vote, even though Tom says it would not have any power. Tom loses the vote, even after he and Kate join, but goes ahead with the move anyway, claiming there will be more money and that they will be a "happier and stronger family". However, the atmosphere at the Bakers' new house is tense, and the situation at school for the children is even worse, although their new neighbors' the Shenks seem allright, especially their first and only son, Dylan.

Seth uses this to his advantage and promises to bring alcohol to Jules' party. Fogell's fake ID is met with derision by Seth and Evan, as it states that Fogell's name is simply "McLovin". After contemplating their options, Seth decides they have no choice but to have Fogell buy the alcohol with his fake ID. Fogell goes in and successfully buys the alcohol, but is interrupted when a robber enters the store, punches him in the face, and takes money from the cash register.
