In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. They frequently interact with humans and animals, and dwell in the animated district of Toontown, owned by businessman Marvin Acme. Amongst the toon stars is Roger Rabbit, who does comedy shorts with Baby Herman, but as of late his performances are poor. Meanwhile, R.K. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.

American video game designer Roger Dearly (Jeff Daniels) lives with his pet dalmatian, Pongo, in London. One day, he takes Pongo for a walk in St. James's Park, and he sets his eyes on a beautiful female dalmatian named Perdita. After a frantic chase through the streets of London, Roger and Pongo discover that Perdita likes Pongo; and her owner, Anita Campbell-Green (Joely Richardson), falls in love with Roger when they meet. After they both end up falling into the lake as a result of their dogs, they return to Roger's home, and Anita accepts his proposal to wed. They get married along with Perdita and Pongo.

A dog named Bolt (John Travolta) and a girl named Penny (Miley Cyrus) star on a hit television series called Bolt in which the titular character has various superpowers and must constantly thwart the evil plans of the nefarious Doctor Calico (Malcolm McDowell). To gain a more realistic performance, the TV show's producers have deceived Bolt his entire life, arranging the filming in such a way that Bolt believes the television show is real and he really has superpowers, including a powerful sonic scream-like "superbark". Mistakenly believing Penny has been kidnapped by the villain, Bolt escapes from his on-set trailer in Hollywood but falls into a box of foam peanuts and unknown to the film company is accidentally shipped to New York City. In New York, Bolt starts to notice that his "superpowers" aren't working, and rationalizes this is the effect that styrofoam has on his body. He then meets Mittens (Susie Essman), a female alley cat who bullies pigeons out of their food. Bolt forces Mittens to help him get back to Hollywood, and after Bolt knocks Mittens unconscious the two start their journey westward on a truck. In Hollywood, Penny is deeply saddened over Bolt's disappearance but is convinced by the studio to continue filming with a Bolt lookalike.

After the Huns, led by the ruthless Shan Yu, invade Han China, the Chinese emperor begins to command a general mobilization. She decides to deal with this herself by disguising herself as a man so that she can go to war instead of her father. When her family learns of Mulan's departure, they all become anxious. Grandmother Fa, Mulan's grandmother, prays to the family ancestors for Mulan's safety. The ancestors then order their "Great Stone Dragon" to protect Mulan. The ancestors are unaware that the statue of Great Stone Dragon failed to come to life, and that Mushu, a small dragon, is the one to go and protect Mulan.

A dust speck is dislodged from its obscure place and sent adrift through the Jungle of Nool. He has a wife, Sally (Amy Poehler), 96 daughters (whose names all begin with the letter H), and one teenage son named JoJo (Jesse McCartney). Despite being the oldest and next in line for the mayoral position, JoJo doesn't want to be mayor, and because he's so scared of disappointing his father, never speaks. Once Horton begins carrying the speck with him, the city starts experiencing strange phenomena (earthquakes and changes in the weather), and the Mayor finds his attempts to caution Whoville challenged by the Town Council, led by the opportunistic yet condescending Chairman (Dan Fogler).

The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.

In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.
