The film tells the story of missionary Nathaniel "Nate" Williamsen (O'Keefe), taken to an island mission with his fiancee Sophie (Seagrove). Their ship, the Rona, is captained by the roguish Bully Hayes (Jones), who also takes a liking to Sophie. When Sophie is kidnapped by slave trader Ben Pease (Max Phipps), "Nate" teams with Hayes in order to find her. The plot is essentially a set-up for a rousing series of Indiana Jones style action set pieces, including a sequence on a suspension bridge which greatly resembles the climax of Indiana Jones and the Temple of Doom, though Nate and Hayes was released a year earlier.

Captain Thomas Bartholomew Red and his first mate, Frog, are stranded aboard a raft at sea. Close to death from starvation and dehydration, Red tries to kill and eat Frog, but they are rescued by a Spanish galleon and are forced into slavery. Red inspires the slaves to mutiny and takes control of the vessel. Frog falls in love with the niece of a Spanish colonial governor, and unsuccessfully romances her. Red covets a golden throne that the Spanish have taken from an Aztec king. Through several adventures, Red recruits a crew of cutthroats to steal the throne. Despite their efforts, Red and Frog are ultimately stranded on a raft again, where Red sits on his golden throne and urges Frog to "fatten up".

Brian Hawke, an officer aboard the British merchant ship The Monsoon, volunteers for a dangerous mission to infiltrate the pirate's base at Diego-Suarez on the coast of Madagascar. He is to pose as a deserter, and to make his disguise more convincing, he is given twenty lashes. Once he has arrived at Diego-Suarez he is greeted with an air of suspicion by the pirates, especially Captain Roc Brasiliano. Brasiliano orders him to appear before a tribunal of the Coast Captains to decide his fate. If they do not like him, he will be executed. Meanwhile, Hawke has caught the eye of Spitfire Stevens - the only woman amongst the Coast Captains - who inherited her position from her father.

Raggedy Ann and Andy set off to try to rescue her before Marcella discovers Babette is gone. Out in the world outside the nursery, the two meet the Camel with the Wrinkled Knees, a blue toy camel who has been cast off by past owners and is now heartbroken and lonely. Raggedy Ann assures him a home with Marcella, and he joins their rescue party.

Facing both pirates and a trade exclusion policy that prevents him from carrying goods between ports in the islands, Boll looks for a way for the Gerrymander to make money. In Soerabaja on Java, Boll encounters an Indonesian whose life he once saved. The Indonesian tells Boll that native divers salvaged a fortune in diamonds from the sunken ship Pieterzoon, contrary to legend which says the diamonds were lost. The Indonesian directs Boll to a Chinese junk captain who has cargo that will lead Boll to the diamonds.

Squire Trelawney (Nigel Bruce) raises money for a voyage to the treasure island and they set sail on Captain Alexander Smollett's (Lewis Stone) ship Hispaniola. Also on board is the one-legged Long John Silver (Beery) and his cronies. Even though Bones had warned Jim about a sailor with one leg, they become friends.

Frederic quickly falls in love with one of them, Mabel (Linda Ronstadt). He has a strong "sense of duty" and has vowed to lead a blameless life and to exterminate the pirates. Soon, however, the pirates return and seize the girls. Their father then arrives and lies to the pirates, telling them that he is an orphan. He knows that they are orphans themselves and never attack an orphan.
