The CIA lost trace of Jason Bourne's whereabouts in Moscow six weeks ago. Aaron is assigned to Alaska for a training exercise, where he must survive weather extremes and traverse rugged terrain in order to arrive at a remote cabin. After colliding with Miller twice in the airport departure terminal on the way home from Wichita to pick up car parts, Havens is told she has been bumped to a later flight. C.I.A. Agent John Fitzgerald (Peter Sarsgaard), believing Havens is working with Miller, puts her back on the plane. Completely taken with Miller, Havens goes to the restroom to prep herself up. Meanwhile, Miller fights and kills everyone else on the plane, even the pilots, who were all agents sent by Fitzgerald. After Havens reemerges and gives him a kiss, Miller crash-lands the plane in a cornfield. He drugs a shocked and confused Havens, warning her about the agents who will come after her and that she is not safe with them.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

Susan Cooper (Melissa McCarthy) is a desk-bound CIA analyst guiding her partner Agent Bradley Fine (Jude Law) on a mission to Varna from a CIA office in the Washington, D.C. area. Susan, who is unknown to Rayna, volunteers to become a field agent, and her boss, Elaine Crocker (Allison Janney), agrees. Ford quits in disgust over Susan being chosen for the assignment.

On November 4, 1979, Iranian activists storm the United States embassy in Tehran in retaliation for President Jimmy Carter giving the Shah asylum in the U.S. during the Iranian Revolution. More than 50 of the embassy staff are taken as hostages, but six avoid capture and hide in the home of Canadian ambassador Ken Taylor. With the escapees' situation kept secret, the U.S. State Department begins to explore options for exfiltrating them from Iran. Tony Mendez, a U.S. Central Intelligence Agency exfiltration specialist, is brought in for consultation. He criticizes the proposals, but is at a loss when asked for an alternative. While on the phone with his son, he is inspired by watching Battle for the Planet of the Apes and begins plans for creating a cover story for the escapees: that they are Canadian filmmakers who happened to be in Iran scouting exotic locations for a similar science-fiction film.

Maxwell "Max" Smart, an analyst for the top secret American intelligence agency, CONTROL, yearns to become a field agent like his idol, Agent 23. The President tells James Cutter (Yulin), his National Security Advisor, that Colombian drug cartels represent a "clear and present danger" to the U.S., indirectly giving him unofficial permission to kill the men responsible for his friend's murder. When Vice Admiral Jim Greer (Jones) is stricken with terminal cancer, Jack Ryan (Ford) is appointed Deputy Director of Intelligence and is asked to go before the U.S. Congress to request increased funding for ongoing (CIA) operations in Colombia.

In the Mediterranean Sea, Italian fishermen rescue an unconscious American man (Matt Damon) floating adrift with two gunshot wounds in his back. When he regains consciousness, the man discovers he has dissociative (or psychogenic) amnesia. It is soon revealed the amnesia is selective, as the man realizes he knows several languages and advanced combat skills. Much later he remembers fragments of the C.I.A. trauma-based programming which erased and replaced his identity. When the ship docks, he sets off to investigate the deposit box.
