At the beginning of the film, we learn that the story takes place in one of many alternate worlds, in which a person's soul is contained within an animal companion called a dæmon (pronounced demon). The Magisterium, represented as a unified religious power, exercises power in the secular world. Lyra Belacqua, an orphan that resides in Jordan College, in a city that resembles Oxford, with her dæmon Pantalaimon (Pan), accidentally witnesses a Magisterium member poison her uncle's bottle of Tokay. Lyra then warns her uncle, Lord Asriel, who instructs her to remain in hiding. Lyra watches Asriel give a presentation regarding Dust, a particle that the Magisterium has forbidden the mention of. The college gives Asriel a grant to fund a northern expedition.

In 1891, Irene Adler delivers a package to Herr Dr. Hoffmanstahl; payment for a letter he was to deliver. Hoffmanstahl opens the package, triggering a hidden bomb that is prevented from detonating by the intervention of Sherlock Holmes. Holmes takes the letter while Adler and Hoffmanstahl escape. Holmes finds Hoffmanstahl assassinated moments later. Adler meets with Professor Moriarty to explain the events, but Moriarty poisons and kills her — deeming her position compromised by her love for Holmes.

The Witch exacts revenge by cursing Sophie, transforming her into a ninety-year-old woman. Seeking a cure for the spell, Sophie travels into the Wastes and encounters a living scarecrow whom she names "Turnip Head," who leads her to Howl's castle. There, she meets Howl's young apprentice, Markl, and the fire-demon Calcifer, who is the source of the castle's energy and magic. Calcifer offers to break the witch's curse in exchange for Sophie's help in breaking the spell he's under, which keeps him bound to the house. When Howl appears, Sophie announces that Calcifer has hired her as a cleaning lady for the house.

Abandoned by their father deep in a forest, young Hansel and Gretel enter a gingerbread house and are captured by a cannibalistic witch. In the fifteen years that follow, Hansel and Gretel become famed witch hunters, slaying hundreds of witches. The pair find that they are somehow immune to spells and curses, but the incident in the gingerbread house has left Hansel diabetic. He needs a shot of insulin every few hours or he will get sick and die.

Starting in a small section of the near South, both U.S. Army Captain James West and U.S. Marshal Artemus Gordon hunt for Confederate General "Bloodbath" McGrath, who is wanted for mass murder. It points back to when McGrath ordered a massacre in a settlement called New Liberty, where many of the freed slaves were murdered, including West's biological parents. The search leads to a brothel where the two try (unsuccessfully) to arrest him. It leads to a huge brawl and a cart of nytroglycerin crashing into the building that starts a fire. Both West and Gordon, the latter dressed as a woman, escape.

The Allied team discovers that an infant demon with a right hand of stone came through the portal; they dub him "Hellboy" and Bruttenholm adopts him.
