The story centers on a 7-year-old boy, Pepper Flynt Busbee (Jakob Salvati), who is devastated when his father enlists in the army during World War II. The title is a reference to Little Boy, the code name for the atomic bomb dropped on Hiroshima as well as a reference to Pepper's height. Pepper has an extremely close relationship with his loving father. It begins from the very moment he is born when his father cradles him in his arms and mentions how small he is. When Pepper is examined by a doctor the physician is asked if the child is a midget. However, the doctor says that the term is offensive and suggests that he is just a "little boy." However, when World War II begins, Pepper's older brother is declared ineligible for military service because of flat feet and his father joins in his place. Not long after his father leaves for war, Pepper hears the Bible verse, "Truly I tell you, if you have faith as small as a mustard seed, you can say to this mountain, ‘Move from here to there,’ and it will move" (Mt. 17:20), he becomes determined to get enough faith to bring his father home. Nevertheless, as his friend and mentor Father Oliver tells him, faith is useless to anyone who harbors hatred. The film highlights the tremendous hatred against Japanese-Americans that was rampant in America at this time. Father Oliver tells Pepper to befriend a Japanese man named Hashimoto. At first, the racism Pepper has internalized from society makes him hesitant to follow this advice, but as he gets to know Hashimoto, he begins to value their friendship and learns from Hashimoto to stand up to those who bully him about his height. The plot then takes a turn when Pepper's father is reported missing in action. Pepper's mother (Emily Watson) struggles to keep her family together in the face of these overwhelming hardships.

Hiro Hamada is a 14-year-old robotics genius in the futuristic fictional city of San Fransokyo. Raised by his aunt Cass and older brother Tadashi after the death of his parents, he spends his time participating in illegal robot fights. To redirect Hiro, Tadashi takes him to the robotics center at his university, where Hiro meets Tadashi's friends: GoGo, Wasabi, Honey Lemon, and Fred, as well as Baymax, the inflatable healthcare companion robot Tadashi created. To enroll in the school, Hiro signs up for the school's science fair and presents microbots: swarms of tiny robots that can link together in any arrangement imaginable. Professor Callaghan, the head of the university's robotics program, is impressed, and grants Hiro entrance to the university. Meanwhile, the hit-man kills the American drug dealers and is now in pursuit of Red. Red discovers the money and desires to keep it so that he can have a better life than the one promised by the trailer park. Patty tries to help them return undetected across the border with the money, but the hit-man catches up with them and takes it. They pursue him, then they pursue another hit-man who has taken the money in turn. As Red and Patty's affection grows, Red begins to lose interest, but Gally, seeking his identity after the death of his father, takes up the pursuit in his place. They eventually overpower the second hit man and recover the money. Patty invites Red to live with her in her small town where she was born in northern Mexico. He accepts and is happy to go with her, knowing that with $150,000, they will live like royalty. As they part ways and Gally returns to the U.S., Red tells Gally that he has "found himself a grandson".

After Zia commits suicide, he finds himself in an afterlife limbo much the same as life, just slightly worse. Here the color is dim, there are no stars, and no one can smile. This strange realm is populated by people who have committed suicide, such as Eugene, a Russian musician who lives with his mother, father, and brother – all suicide victims. Eugene kills himself on stage by pouring a beer he is drinking onto his electric guitar. Together they waste most of their afterlives in bars, until Zia learns from a friend, Brian, that his ex-girlfriend, Desiree, has also committed suicide. He and Eugene take to the road to find her, in Eugene's rundown car. Early on, it is revealed that Eugene's car has two idiosyncrasies: a sort of black hole underneath the passenger seat where items that are dropped disappear forever and broken headlights that cannot be fixed by the most adept of mechanics. On their trip, they pick up hitchhiker Mikal, who insists there has been a mistake, and she is seeking the "people in charge" (a.k.a. the PIC) in order to be sent back.
