A zombie outbreak erupts in metropolitan areas around the world; those bitten by the creatures become zombies themselves within twelve seconds. Retired UN investigator Gerry Lane, his wife Karen, and their two daughters manage to escape the outbreak in Philadelphia and take shelter with a family in Newark while waiting for special evacuation the next day, thanks to Gerry's friend UN Deputy Secretary-General Thierry Umuntoni. They find a shelter for the night while waiting for a rescue helicopter. Their hosts choose not to accompany them when they flee the next day, and are subsequently bitten and changed by zombies. Their son, Tommy, manages to escape, and Gerry's family takes him in. They are flown to an offshore U.S. Navy carrier group near New York where Umuntoni is overseeing the remaining worldwide governments' reactions.

On April 14, 1865, the Civil War ends with the North's victory. Lawyer, and Union veteran Frederick Aiken, with his friends, William Thomas Hamilton and Nicholas Baker, celebrate. Later that same night, Southerner Lewis Payne unsuccessfully attempts to kill Secretary of State William Seward, only seriously wounding him. German immigrant and carriage repair business owner George Atzerodt is assigned to kill Vice President Andrew Johnson but becomes afraid and runs away. Meanwhile, actor John Wilkes Booth, enters Ford's Theatre and sees his target, President Abraham Lincoln. Booth sneaks into the President's box and shoots Lincoln, mortally wounding him. Booth stabs diplomat and military officer Henry Rathbone who was a guest in Lincoln's box, and leaps onto the stage, shouting, "Sic Semper Tyrannis! The South is avenged!" before escaping. Everyone, including Aiken, Hamilton and Baker, watch in horror with the crowd as the unconscious President is taken to a nearby boarding house where he dies early the next morning.

After 16 years absence from the Jensen Project, a secret community of geniuses conducting advanced underground experiments to resolve the world's problems, Matt (Brady Smith) and Claire Thompson (Kellie Martin) are asked to come back and stop Edwin Jensen (David Andrews) from using nanobots to take over other people. To create these nanobots, Edwin needs a molecular assembler, which he steals. With the help of Kendrick James (LeVar Burton), Ginny (Mylène Dinh-Robic) and Ingrid Jensen (Patricia Richardson), Matt and Claire use chemical traces of gold and silicon to track down the location of the assembler. They are misled, but their son, Brody (Justin Kelly), and his new friend from the Project, Samantha (Alyssa Diaz), manage to trace Edwin through a voice tracker and retrieve the molecular assembler. Brody is caught and implanted with nanobots. Edwin threatens to kill Brody with the nanobots if the molecular assembler is not returned to him. The Project members mount a successful mission to destroy Edwin's laboratory and capture Edwin before he can execute his plan to harm anyone with the nanobots.

In the near future, the United States Navy develops an aviation program to deal with international terrorists and other enemies of the state quickly and quietly, and project controller Captain George Cummings (Sam Shepard) is authorized to develop new technology to achieve these objectives. John Connor has been living off the grid in Los Angeles in the years following the death of his mother, Sarah, from leukemia.
