John Hammond, the founder and CEO of bioengineering company InGen, has created a theme park called Jurassic Park on Isla Nublar, a tropical island populated with cloned dinosaurs. After a park worker is killed by a Velociraptor, the park's investors, represented by lawyer Donald Gennaro, demand that experts visit the park and certify it as safe. Gennaro invites the mathematician Ian Malcolm while Hammond invites paleontologist Dr. Alan Grant and paleobotanist Dr. Ellie Sattler. Slate and Co. Senior Executive Cliff Vandercave (Kyle MacLachlan) and secretary Miss Sharon Stone (Halle Berry) look at the company workers in the gravel pits while discussing their plan to swindle the company of its vast fortune and flee, but decided that they need someone to take responsibility for it. Fred Flintstone (John Goodman) loans his best friend and neighbor Barney Rubble (Rick Moranis) money so that he and his wife Betty (Rosie O'Donnell) can adopt a child named Bamm-Bamm, who can only pronounce his own name. Although the child is initially difficult to control due to being raised by Mastadons, as well as being superstrong, he eventually warms up to his new family. Barney vows to repay his friend, but Fred is visited by his mother-in-law, Pearl Slaghoople (Elizabeth Taylor), who objects to his decision. However, Fred's wife Wilma (Elizabeth Perkins) remains supportive of his decision.

In 1947, cartoon characters are commonly referred to as "toons" and most work as paid actors in Hollywood. They frequently interact with humans and animals, and dwell in the animated district of Toontown, owned by businessman Marvin Acme. Amongst the toon stars is Roger Rabbit, who does comedy shorts with Baby Herman, but as of late his performances are poor. Meanwhile, R.K. Maroon, Roger’s employer and head of Maroon Studios, hires private detective Eddie Valiant to investigate rumors that Roger’s wife Jessica Rabbit is having an extramarital affair. Eddie himself is an alcoholic, following the murder of his brother Teddy at the hands of a toon. Going to the Ink & Paint Club, Eddie at first believes that Jessica is a rabbit (due to her last name), but surprised when he sees that she's a very attractive woman. He later attempts and manages to snap photographs of Marvin Acme playing patty cake with Jessica, showing them to Maroon and a distraught Roger who vows he and his wife will be happy, before running off.

Peter Banning is a successful corporate lawyer who spends more time at work than with his wife Moira and children Jack and Maggie. The Bannings fly to London to visit Moira's grandmother, an older Wendy Darling, to celebrate her charity work for orphans, which once included Peter. During the visit, Peter is distracted by phone calls from his office and on one occasion, shouts at his children when they interrupt him, leading Moira to throw his cellphone out of an open window. Later, while Peter, Moira, and Wendy attend a banquet ceremony hosted by Great Ormond Street Hospital, a strange presence abducts Jack and Maggie. Tootles, another of Wendy's orphans who lives at her house, informs Peter that Captain Hook took the children to Neverland. Peter dismisses Tootles' warning and calls the police instead. With no sign of the children anywhere, Wendy informs Peter that he is actually Peter Pan and that he lost his memories of Neverland when he decided to stay in London with Wendy many years ago. Once again, Peter dismisses these claims and waits for the police to find his children.

A vindictive woman, Carrigan Crittenden, is upset upon the reading of her late father's will that she was given creepy Whipstaff Manor in Friendship, Maine instead of his fortune, but she changes her tune when she learns that there is a hidden treasure within the property. She and her assistant Dibs go to the house attempting to investigate, but discover that it is haunted by a friendly ghost named Casper and his obnoxious prankster uncles, the Ghostly Trio (Fatso, Stretch and Stinkie), who immediately frighten them off the property. Carrigan tries multiple methods to rid the house of ghosts, but fails time and time again. Meanwhile, Casper sees a report of a paranormal therapist, James Harvey, and is immediately smitten with his teenaged daughter Kat. He quickly inhabits the television in Carrigan's hotel room in order to convince her to have the Harveys come to the manor to investigate the haunting.

Professor Philip Brainard (Robin Williams) of Medfield College is developing a new energy source, in an attempt to raise enough money to save the college from closure. His preoccupation with his research distracts him from his fiancée, the college president Sara Jean Reynolds (Marcia Gay Harden). He has missed two weddings because of that preoccupation, much to Sara's anger. On the day of the third attempted wedding, Philip is approached by his former partner Wilson Croft (Christopher McDonald), who has profited from ideas he has stolen from the chemist and now desires to steal Sara from Philip and make her his wife, which he declares directly to Philip. Before he can make it to the wedding, his latest experiment shows fast development, forcing him to miss another wedding. The resulting substance created from the experiment is a green goo that increases in speed as it bounces and proves to be difficult to control, wreaking havoc on the neighborhood before the professor finally manages to capture it. Weebo (voiced by Jodi Benson), Philip's hovering robot assistant, classifies the substance as "flying rubber", leading Philip to christen it as "Flubber".
