At Maizuru Bay, on the dawn of April 20, a coast guard named Masaki Kurata finds a suspicious boat during his patrol. Upon examining the inside of the boat, he discovers some explosives and immediately reports this to the Wakasa Coast Guard. The story begins with another daring theft committed by Kaito Kid, with a fabulous diamond as his target - only that Kaito is in this case merely a spectator from the sidelines. Other discrepancies in this case include Kid using a real gun and a high-powered boat, instead of his standard hang glider cape, to make his getaway. Three elementary school girls, Mako (Haruka Tomatsu/Caroline Combes), Miko (Sakiko Uran/Lucille Boudonnat), and Mutsuko (Minako Kotobuki/Lucille Boudonnat), decide to investigate the legends behind their school, St. Claire Elementary. As a lark they decide to vandalize the science room's human anatomy model Kunstrijk (Kouichi Yamadera/Bruno Meyere), who decides to take his own personal revenge on the three girls. He invites them to return to the school at midnight for a party, intending to scare them. Instead the three girls end up joining Kunstrijk and the skeleton model Goth (Hiromasa Taguchi/Christophe Seugnet) on a quest to gain a wish. The girls must find three medallions that are spread out over the school's enormous grounds. Kunstrijk directs them to go to three rooms: the Pool Room, the Digital Room, and the Music Room. Each room has their own guardian that fits each area's themes, as the Pool Room is guarded by a merman, the Digital Room's guardians are two all-knowing beings, and the Music Room's guardian is Mozart himself (Hiroshi Yanaka/Jean-Pierre Leblan). However the quest is made even more difficult as not everyone wants the girls to succeed and Kunstrijk is hiding his own secret reason for wanting the girls to succeed: the quest is actually to help ensure that he and Goth will remain in their living state forever rather than returning to inanimate objects.

The Detective Boys attend a promotional event where the J. League play soccer with children. There, the group are introduced to several people. The next day, the Detective Boys watch the soccer match at Touto Stadium. Kogoro Mori receives a phone call from a bomber who relays the location of a bomb in the form of a riddle. The riddle reads "Blue zebra and blue boy, rain from above, people from below, their left hand, as it is shows, the tree on the left. Ran Mori relays the riddle to Shinichi Kudo allowing Conan to decipher it. The blue zebra and boy refer to the mascots of the teams currently playing at Touto stadium. The rest of the riddle is a play on kanji; The top part of Rain (雨, Ame), bottom part of People (人, Hito), left of Hand (手, Te), Show (示, Shī) as it is, and the left of Tree (木, Ki). Filling in the missing parts of the kanji and adding them together forms the word Electronic Scoreboard (電光掲示板, Denkō Keijiban). With little time to evacuate the spectators, Conan traverses up the infrastructure and arranges the explosives so the scoreboard falls in a safe location.

The Governor of Tokyo, Yuuichiro Asakura, receives a threatening letter the day before the opening of Touto Line, a new train line for the Tokyo Metro. During the opening ceremony of the line, Conan Edogawa and the Detective Boys are driven by Hiroshi Agasa and pass under the Touto Line. Conan, having heard about the threatening letter, notices explosives connected to the Touto railway; Using his original voice to inform the police as Shinichi Kudo, he is able to stop the train and divert traffic away from the explosives preventing any deaths. Conan researches Asakura's political history for a clue on the culprit and learns the governor was in charge of the construction of dam in Kitanosawa, a fictional town in the Niigata Prefecture. Due to the dam's construction, the citizens of Kitanosawa were forced into a new town and their old homes were drowned by the dam. Since Asakura's trip to celebrate the anniversary of the dam is canceled by the bombing, Conan speculates information on the bomber could be found in Kitanosawa and plans a trip there.

Hearing a strange voice, Alata finds a mysterious girl and offers to help her find what she is looking for. She introduces herself as Rasil before she runs off to find a horn. Later as he thinks of how sad Rasil, Alata and the Gosei Angels are alerted by Datas when he detects Warstar. They head to Hokuto University due to a Warstar attack on a staff member of the mineral exhibit, having stolen one of two meteorites that landed on Earth. The others go to the museum where the other meteorite is. The Landick Siblings realize the meteor is a fake as Alata sees Rasil, who has the real one. Confronting her, Rasil reveals she is the meteorite is dangerous before they are attacked by Gyōten'ō of the Supernova. The Goseigers transform, but are powerless against Gyōten'ō as Deinbaruto of the Morning Star takes the meteorite from Rasil and unseals the Horn of Ragnarok (ラグナロクの角笛, Ragunaroku no Tsunobue) from the two meteorites before the aliens take their leave. As the others learn that the Horn of Ragnarok is a doomsday weapon can destroy worlds, Alata chases after Rasil and learns that she was from a planet destroyed by the horn who was attempting to stop Warstar from getting their hands on it.
