The movie follows J.T. Striker, a Soldier of Fortune (Tony Anthony), who has been hired to assemble a group of professional thieves to retrieve the gems which are hidden inside two of the remaining four Mystical Crowns. Striker braves a mysterious magical cave in which skeletons and spears appear and jump out at him. He discovers a scroll in one of the crowns in the cave, which tells him that the fourth crown had disappeared long ago. He denies that the gems are magical or even valuable. He succumbs to the belief eventually and sets off to find the last two crowns, which are being held inside a heavily guarded compound that is the home of a cult led by the evil Brother Jonas. Striker's team suffers casualties from booby traps as it performs a dangerous acrobatic commando raid on the room where the crowns are kept. Striker retrieves the gems from the two magical crowns, and the magic makes his head literally spin. His face becomes half deformed, like that of Two-Face. Striker shoots fire from his fingers, melting the henchmen, their weapons, and Jonas. After, the film cuts to a shot of a boggy swamp, where a large pile of slimy brown sludge rises from the swampy water. A head like that of a moray eel with crystal blue eyes shoots towards the screen for a 3-D effect, setting up for a sequel that never happened.

The story is about Alec McCall (Matthew Modine), a spy, who teams up with Clements, a chimp, to save the day. He has a change of heart when his boss, Flick, turns out to be bad and wants to perform experiments on the chimp. These experiments are to create chimp soldiers for the highest bidder. McCall takes Clements away on the run to his hometown where they meet a genius boy named Michael (Seth Adkins). Michael wants to impress a girl by playing on the football team. The coach (Jeffrey Tambor) allows him on the team only if he tutors the star players who are on the brink of being kicked off due to bad grades. Meanwhile Flick sends his goons out to find the chimp. Michael's single mom, a computer programmer, has her eye on McCall who rents out a room from her. She does not know about Clements, but Michael does. After the goons fail to get the chimp, Flick goes to get Clements himself by breaking in gassed Clements and Michael. Flick takes them back to his headquarters so the doctor (Gilbert Gottfried) can perform his experiments. McCall rescues them and they head back for the Homecoming football game. Michael hopes to play in order to impress the cheerleader he likes. Soon the bad guys show up and dress as football players to play in the game and get Clements. Clements and McCall join the team to stop Flick from winning. Michael wins the game and Flick is arrested for animal cruelty. Michael gets the girl and McCall gets Michael's mom. The movie ends with hope for the future.

In Los Angeles, Billie York (an uncredited Whoopi Goldberg) is murdered by a man dressed as a Wilderness Girl because she possesses a microfilm with the recipe to turn cocaine into Wilderness Girls cookies and she won't hand it over to the ones that seek it. Her former partner, Wes Luger (Samuel L. Jackson), takes the case in an attempt to avenge her death. As part of the terms for letting Luger taking the case, psychotic burned-out narcotics agent Jack Colt (Emilio Estevez) is assigned to the case with Luger. Under the advice of their captain (Frank McRae), they meet Dr. Harold Leacher (F. Murray Abraham) who informs Jack that the case has something to do with General Mortars (William Shatner) under whom Jack had worked during his days in Vietnam. During the Vietnam War in 1968, Captain Sam Cahill (Danny Glover) has been working hard to create good relations between the United States and Montagnard Vietnamese in the village of Dak Nhe. The U.S. Army is looking to monitor enemy operations on a clandestine weapons supply route which passes near the village. Cahill is coming close to his discharge, and explains to his successor Captain T.C. Doyle (Ray Liotta), the delicate nature of Vietnamese customs as well as the counter intelligence involving covert enemy activity. In a lapse of judgment with surrounding village children, a child steals a Nestlé Crunch bar, the wrapper, which when found, lets the NVA know of the local villagers' cooperation with the Americans. As punishment, Brigadier Nguyen (Hoang Ly) of the NVA, orders his subordinate, Captain Quang (Vo Trung Anh), to kill the villagers' elephant right before a spiritual festival. To aid the villagers, Cahill promises to replace the slain elephant before their upcoming ceremony.
