After a failed attempt to rescue his first mate, Joshamee Gibbs, in London, Captain Jack Sparrow is brought before King George II, who wants Jack to guide an expedition to the Fountain of Youth before King Ferdinand and the Spanish Navy can locate it. Heading the expedition is Jack's old nemesis, Captain Hector Barbossa, now a privateer in service to the British Navy after losing his leg and ship, the Black Pearl, which he believes to be sunk.

In AD 740, the mighty magician Merlin (James A. Stephens) has three apprentices. One, Maxim Horvath (Alfred Molina), betrays his master by joining forces with the evil sorceress Morgana le Fay (Alice Krige). Morgana mortally wounds Merlin before another apprentice, Veronica Gorloisen (Monica Bellucci), absorbs Morgana, body and soul, into her own body. As Morgana tries to kill Veronica by possessing her from within, the third and final apprentice, Balthazar Blake (Nicolas Cage), stops her by imprisoning Morgana and Veronica in the "Grimhold", a magic prison in the shape of a nesting doll. Before dying, Merlin gives Balthazar a dragon ring that will identify the Prime Merlinian, Merlin's successor and the only one able to defeat Morgana. While he searches for his successor throughout history, Balthazar imprisons Morganians, sorcerers who try to release Morgana, including Horvath, into successive layers on the Grimhold.

In the royal city of Nasaf, the king Sharaman rules the nation of Persia with the help of his brother Nizam. The king goes on to have two sons named Tus and Garsiv. One day in the marketplace, an orphan boy named Dastan protects his friend, Bis, from being executed by Persian soldiers. The king sees Dastan's bravery and adopts him, making him a prince of Persia. Years later, Dastan is a grown man and is still up to his rebellious ways. However, he remains faithful to the empire. When Nizam receives proof that the city of Alamut is supplying weapons to Persian enemies, he and Tus plan to attack with Garsiv leading the siege. Ignoring Tus’ command, Dastan and Bis breech Alamut on their own, and destroy most of the city. Meanwhile, the princess of Alamut, Tamina, orders her servant Asoka to take a special dagger out of the city and protect it at all costs. During the battle, Dastan and Asoka cross paths and fight; Dastan ultimately wins. He then finds the dagger and keeps it.

The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop.

Five days after the end of the Civil War, John Wilkes Booth and Michael O'Laughlen, both members of the Knights of the Golden Circle (KGC), enter a tavern and approach Thomas Gates to decode a message. Thomas recognizes the message as using the Playfair cipher and begins to translate it. While he does so, Booth leaves for Ford's Theatre to assassinate President Abraham Lincoln. Thomas solves the puzzle and realizes the men are still loyal to the Confederacy. A fight breaks out, and Thomas rips several pages from the diary and throws them in the fireplace. Thomas is shot, and the gunman retrieves only a page fragment.

The wedding of Will Turner and Elizabeth Swann is crashed by Lord Cutler Beckett of the East India Trading Company, who has arrest warrants for the couple along with Commodore James Norrington, for allowing Captain Jack Sparrow to escape custody. Norrington resigned after his crew died in a typhoon. Elizabeth is imprisoned, but Beckett promises to free her if Will tracks down Jack and brings him his magic compass which points to whatever the holder wants most. Shortly after, Governor Swann tries to escape Port Royal with Elizabeth but is captured. Elizabeth negotiates with Beckett to let her escape to find the compass herself.

Benjamin Franklin Gates (Nicolas Cage) is an American historian, amateur cryptologist, and the youngest descendant of a long line of treasure hunters. While his father Patrick Henry Gates (Jon Voight) discourages him from following in the family line, Ben is driven on by a story told by his grandfather, John Adams Gates (Christopher Plummer). In 2003, burnt-out ex-CIA officer and former U.S. Marine Corps Force Reconnaissance officer John Creasy (Denzel Washington) looks for work and reunites with old friend and comrade Paul Rayburn (Christopher Walken), who runs a security firm in Mexico. Because of the extremely high rate of kidnappings in Mexico City for ransom money, businessman Samuel Ramos (Marc Anthony) hires Creasy through Rayburn to guard his nine-year-old daughter "Pita" (Dakota Fanning), intending to keep him on for only a short period in order to renew his kidnap and ransom insurance on Pita. Creasy suffers from alcoholism, depression and severe guilt as a result of his past work as a counterinsurgency fighter and assassin, and so works for Samuel at a rate far below what his experience would command. At first Creasy distances himself socially from Pita, but the two soon develop a friendship, which allows Creasy to overcome his demons and to act as a mentor and surrogate father-figure to the girl.

Eight years after the events of the first film, Miami Police Department (MPD) narcotics division detectives Marcus Burnett and Mike Lowrey are investigating the flow of highly-potent ecstasy into the city. Their surveillance of boats coming in from Cuba leads them to a Ku Klux Klan meeting and drug drop in a swamp docks outside Miami. The subsequent raid on the Klan members proves to be a disaster; malfunctioning radios delay back-up, causing a firefight when Mike accidentally shoots Marcus in the buttocks, while the Klan members are revealed to be mere small-time buyers and not the distributors of the ecstasy. The incident leaves Marcus to further question if he still wants to partner with Mike, while Mike fears that Marcus may discover his new relationship with Marcus' sister, Syd.

Sailing to Port Royal, Governor Weatherby Swann, his daughter Elizabeth, and Lieutenant James Norrington encounter a burning shipwreck and recover a young boy Will Turner. Elizabeth hides a golden medallion owned by Will, and sees a ghost ship vanishing into the fog. Eight years on, Norrington is promoted to the rank of Commodore and proposes to Elizabeth, but her tight corset causes her to faint and fall into the sea. When a mission to retrieve a stolen suitcase bomb goes bad, Central Intelligence Agency (CIA) agent Kevin Pope (Rock) is killed. Pope was working undercover as an antiquities dealer under the name Michael Turner. The CIA, which is desperate to complete the mission, discovers that Agent Pope had a twin brother, Jake Hayes (also Rock), from whom he was separated at birth; their mother died giving birth and Hayes suffered from a severe lung infection that prompted the doctors to separate them because they felt that Hayes was unlikely to live for very long. In 1923 Tennessee, two young boys, Rafe McCawley (Jesse James) and Danny Walker (Reiley McClendon), play together in the back of an old biplane, pretending to be soldiers fighting the Germans in World War I. After Rafe's father lands his biplane and leaves, Rafe and Danny climb into the plane and Rafe accidentally starts it, giving the boys their first experience at flight. Soon afterward, Danny's father (William Fichtner) comes to take him home. He calls Rafe a "stupid boy" and beats Danny. In an effort to protect Danny, Rafe hits Danny's father with an old propeller and calls him a "dirty German". Danny's father reacts by saying he fought the Germans in the trenches in France during World War I, and that he prays that no one will ever have to see the things he saw.
