In 1957, Indiana Jones and his partner George "Mac" McHale are kidnapped in Nevada by Soviet agents under Colonel Dr. Irina Spalko. The Soviets infiltrate warehouse labeled "Warehouse 51" and force Jones to locate an alien corpse with a crystal skull, recovered ten years earlier. Upon its discovery, Mac reveals he is a double agent working for the Soviets. Jones escapes, unsuccessfully attempts to retrieve the skull, and in a fight with Spalko's sadistic henchman, Colonel Antonin Dovchenko, they both fall onto a rocket sled, which ignites and speeds them away. Jones staggers away and, still pursued, arrives in a model town at the Nevada Test Site, minutes before an atomic bomb test, and takes shelter in a lead-lined refrigerator. Jones is rescued, decontaminated, and arrested by FBI agents, who suspect him of working for the Soviets; and though freed on the recommendation of General Ross, who vouches for him, he is put on indefinite leave of absence from Marshall College.

Luke Skywalker initiates a plan to rescue Han Solo from the crime lord Jabba the Hutt with the help of Princess Leia, Lando Calrissian, Chewbacca, C-3PO, and R2-D2. Leia infiltrates Jabba's palace on Tatooine disguised as a bounty hunter with Chewbacca as her prisoner. Lando is already there disguised as a guard. Leia releases Han from his carbonite prison, but she is captured and enslaved. Luke arrives soon afterward but after a tense standoff, he is captured. After Luke survives his battle with Jabba's Rancor, Jabba sentences him and Han to death by feeding them to the Sarlacc. Luke frees himself and battles Jabba's guards. During the chaos, Boba Fett, who has remained at Jabba's palace since delivering Han, attempts to attack Luke, but Han inadvertently knocks him into the Sarlacc pit. Meanwhile, Leia strangles Jabba to death, and Luke destroys Jabba's sail barge as the group escapes. While the others rendezvous with the Rebel Alliance, Luke returns to Dagobah where he finds that Yoda is dying. Before he dies, Yoda confirms that Darth Vader, once known as Anakin Skywalker, is Luke's father, and there is "another Skywalker". The spirit of Obi-Wan Kenobi confirms that this other Skywalker is Luke's twin sister, Leia. Obi-Wan tells Luke that he must fight Vader again to defeat the Empire.

During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

Dr. Richard Kimble, a prominent Chicago vascular surgeon, arrives home to find his wife Helen fatally wounded by a one-armed man. Kimble struggles with the killer but he escapes. The lack of evidence of a break-in, Helen's lucrative life insurance policy, and a misunderstood 9-1-1 call result in Kimble's conviction of first-degree murder. Being transported to death row by bus, his fellow prisoners attempt an escape. The pandemonium sends the bus down a ravine and into the path of an oncoming train. Kimble escapes the collision and flees. Deputy U.S. Marshal Samuel Gerard and his colleagues Renfro, Biggs, Newman and Poole arrive at the crash site and begin the search for Kimble. Kimble sneaks into a hospital to treat his wounds and alter his appearance. He eludes the authorities, but Gerard corners him at the edge of a storm drain over a dam. Kimble leaps into the raging water and escapes.

In 1935, Indiana Jones - Indy (Harrison Ford) narrowly escapes the clutches of Lao Che (Roy Chiao), a crime boss in Shanghai. With his 11-year-old Chinese sidekick, Short Round (or Shorty) (Jonathan Ke Quan), and the nightclub singer Willie Scott (Kate Capshaw) in tow, Indy flees Shanghai on an airplane that, unknown to them, is owned by Lao. While the three of them sleep on the plane, the pilots parachute out, and they leave the plane to crash over the Himalayas while dumping its fuel. Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. During the journey to Pankot, Indy hypothesizes that the stone may be one of the five fabled Sankara stones that promise fortune and glory.

A joint operation between American and Russian Special Forces leads to the capture of General Ivan Radek (Jürgen Prochnow), the dictator of a rogue terrorist regime in Kazakhstan that had possession of stolen Soviet nuclear weapons. Three weeks later, President of the United States James Marshall (Harrison Ford) is invited to Moscow for a diplomatic dinner, during which he praises the capture and insists the United States will never negotiate with terrorists. A U.S. Coast Guard patrol boat stops a suspicious yacht, discovering that an American businessman and his family have been murdered by several men operating the craft. The murdered man happens to have been a close friend of the President. President Bennett (Moffat) learns that the man was murdered because of his ties to a drug cartel, having skimmed over $650 million from it. The President tells James Cutter (Yulin), his National Security Advisor, that Colombian drug cartels represent a "clear and present danger" to the U.S., indirectly giving him unofficial permission to kill the men responsible for his friend's murder.
