On the day of her wedding to news weatherman Derek Dietl, Susan Murphy is struck by a meteorite and its energy causes her to suddenly grow over fifty feet in height during the ceremony. She is tranquilized and awakens in a top secret government facility that houses monsters without human knowledge. She meets the warden W.R. Monger, and fellow inmates: Dr. Cockroach P.H.D., a mad scientist who became half cockroach after an experiment; B.O.B. (Benzoate Ostylezene Bicarbonate), a brainless, living mass of goo as a result of a food flavoring mutation; Insectosaurus, a mutated bug standing at over 300 feet in height, and The Missing Link, a prehistoric fish man who was thawed from deep ice; and Susan herself has been renamed to Ginormica. Meanwhile, in deep space, an alien named Gallaxhar is alerted to the presence of quantonium; a powerful energy source on Earth, and he sends a probe to retrieve it. After the probe crash lands on Earth, the president attempts to make first contact with it by playing a keyboard version of Axel F, but it begins to rampage toward San Francisco.

American video game designer Roger Dearly (Jeff Daniels) lives with his pet dalmatian, Pongo, in London. One day, he takes Pongo for a walk in St. James's Park, and he sets his eyes on a beautiful female dalmatian named Perdita. After a frantic chase through the streets of London, Roger and Pongo discover that Perdita likes Pongo; and her owner, Anita Campbell-Green (Joely Richardson), falls in love with Roger when they meet. Eleanor Little (Geena Davis) and Frederick Little (Hugh Laurie) go to the orphanage to adopt a younger brother for their son George (Jonathan Lipnicki). At the orphanage, they meet and fall in love with an anthropomorphic mouse named Stuart (voiced by Michael J. Fox). Despite misgivings from Mrs. Keeper (Julia Sweeney), they adopt Stuart and take him home. However, Stuart is greeted coldly by George, who refuses to acknowledge the mouse as his brother, and the family cat Snowbell (Nathan Lane), who disapproves of having a mouse for a "master".

The story begins with an adult Frank Walker telling an off-screen audience about his attendance at the 1964 New York World's Fair as a child. In the flashback, he meets David Nix, an official who is unimpressed with Frank's limited jet pack. Frank does draw the attention of a young girl named Athena. Seeing his potential, Athena gives Frank a pin embossed with a "T" symbol and tells him to follow her aboard the fair's "It's a Small World" attraction. Frank sneaks onto the ride, where his pin is scanned and he is transported into a futuristic cityscape known as Tomorrowland. He falls from a ledge, but straps on his jet pack and lands safely before Nix and Athena.

The current Santa: Malcolm and the Christmas elves deliver presents to every child in the world using advanced equipment and military precision. These complex operations are micromanaged by Malcolm's oldest son Steve and his obsequious elfin assistant Peter (among thousands of more elves) at mission control underneath the North Pole, while Steve's clumsy and panophobic younger brother Arthur answers the letters to Santa. During a delivery operation, when a child wakes up and almost sees Malcolm, a Christmas elf back in the S-1 inadvertently presses a button, causing a present to fall off a conveyor and go unnoticed.
