Wayne Grey (Seann William Scott), a fireman trainee practicing in a shack in the desert near Glen Canyon, Arizona, sees a meteor strike his car and land in an underground cavern. College professor Ira Kane (David Duchovny) and his colleague, geology professor Harry Block (Orlando Jones), investigate, taking a sample of strange blue liquid that oozes from it. Ira discovers that it harbors extraterrestrial single-celled nitrogen-based organisms multiplying exponentially, condensing millions of years of evolution within a matter of hours. The next day, they take the science class to survey the meteor site and find it already surrounded by evolved oxygen-converting fungi and alien flatworms. Ira and Harry discover that the cells and organisms reproduce rapidly through mitosis after seeing one of the flatworms they collected in a jar split into another.

Mary Giordano (Alicia Silverstone) is a bright, intelligent student who attends a Catholic school in an unnamed American city. She is addicted to mystery novels and detective magazines, hence the title of the movie; this inspires her to do her own detective work, as she has aspirations of becoming a police officer herself. When she starts snooping around on the case of murdered teenage girls, it gets her into difficulty with her mentor, Detective Jerry Guinn (Bill Nunn). Mary teams up with police cadet Tony Campbell (Kevin Dillon) to investigate, and as the two work together to find the murderer, they seem to have feelings for one another. But the closer Mary gets to solving the murder, the greater the danger of being the next victim to which she exposes herself.

Katie Liner is the attractive 18-year-old daughter of Jack Liner, a powerful police officer. At one of his benefit parties, she meets Jimmy Pettit, a man in his early twenties she soon starts dating. Kevin Ryan is a film star named Ninja Boy. David Wadsworth is a film producer who expects big money from his new film starring Ninja Boy. Meanwhile, Kevin has to study to pass on to the 10th grade but he won't succeed if he keeps on starring in movies. Kevin's agent is his uncle Bob Ryan, who plays poker all day with his friends. Kevin is home-schooled by his tutor Suzanne, who wants Kevin to finish school. When Kevin visits Suzanne's home, he asks her daughter Maggie on a date. Maggie agrees and soon Kevin falls in love with her. Meanwhile, Uncle Bob, who is concerned about the millions of dollars he will owe if Kevin breaks his movie contract, supports Kevin choosing the film. Kevin then runs away from home. David gives Uncle Bob 24 hours to find Kevin. Uncle Bob doesn't find him and David sends Luther (his bodyguard) after him. After a motorcycle chase, Bob gets arrested. Luther bails him out and takes him back to his house. Then Uncle Bob finds Kevin's school book and goes to Suzanne. When Kevin returns from a date with Maggie, he hears that Uncle Bob and Suzanne had a long talk and both decided that Kevin must go to school first. That brings Uncle Bob in conflict with David, who makes a plan to kill the Ninja Boy character.
