Four years after Kirk's promotion in 2259, the starship USS Enterprise studies a primitive culture on the planet Nibiru. Captain James T. Kirk and his First Officer, Commander Spock, save the planet's inhabitants from an extinction-threatening volcanic eruption, but Kirk violates the Prime Directive, exposing the Enterprise to the native inhabitants to save Spock's life. Returning to Earth, Kirk loses command of the Enterprise and Admiral Christopher Pike is reinstated as its commanding officer with Kirk demoted to first officer and the rank of Commander. For his part in the incident, Spock is reassigned to another ship. An officers' meeting is called to discuss the bombing of a Section 31 installation in London perpetrated by the renegade Starfleet operative John Harrison (Cumberbatch). Harrison attacks the meeting in a jumpship, killing Pike. Kirk disables the jumpship, but Harrison uses a portable transporter to escape to Kronos, the homeworld of hostile aliens known as Klingons.

2263. Sur une planète, le capitaine James T. Kirk agit à titre d'ambassadeur pour conclure un traité de paix entre deux peuples ennemis. En guise de cadeau, il apporte un artéfact qui faisait partie d'une puissante arme inconnue. Cependant, le chef de la planète s'emporte, croyant qu'on veut se moquer de lui et soumettre son peuple. Kirk tente de l'apaiser, mais le chef préfère attaquer Kirk, imité par ses congénères. Grâce à Scotty, Kirk retourne sur le vaisseau USS Enterprise. Après cette mission manquée, Kirk se questionne sur son rôle dans Starfleet. Après trois ans de mission et alors que son anniversaire approche — il aura un an de plus que son père quand il est mort —, il n'éprouve plus qu'ennui et malaise, même si son équipage est l'un des meilleurs selon ses dires.

At the end of the 21st century, Earth is devastated by chemical warfare. What little habitable land remains is divided into two territories, the United Federation of Britain (UFB, located on mainland Europe) and the Colony (Australia). Many residents of the Colony travel to the UFB to work in factories via "the Fall", a gravity elevator running through the Earth's core. A Resistance operating in the UFB seeks to improve life in the Colony, which the UFB views as a terrorist movement.
