The film opens in Edinburgh. Narration by Angus the Hangman explains how the corpses of the hanged are transported to Dr. Robert Knox for dissection. Knox's rival, Dr. Alexander Monro, wants the steady supply of cadavers but is forced to rely on severed limbs for dissection. Monro's assistant Charles Darwin arrives with a forged letter directing that all corpses thenceforth must be sent to Monro. Angus tells Knox's assistant, Patterson, the news. Patterson delivers the message to Knox.

The story begins with Beatrix Potter nervously packing her portfolio and narrating that she is a London spinster, and that her ambition to become a children's author meets with wide disapproval. She and her chaperone, Miss Wiggin, visit the publishing house of the Warne brothers and they decide to publish her book. The tale follows the history of Mary Boleyn (Natascha McElhone), sister of Anne Boleyn (Jodhi May), second wife of Henry VIII (Jared Harris). Before his relationship with Anne, Henry favoured her sister Mary, who was by then married to her first husband, William Carey, and a lady in waiting to his wife, Queen Catherine of Aragon. Despite her objections, Mary is forced to become the king's mistress, with her husband's reluctant permission and agreement. Mary asks her husband if she's offended him, and he claims that she hasn't, although Mary despairs that William did not object to the illicit union with the king. In time, Mary confesses what she has done to God, and feel guilty whenever she serves the queen, for the queen knows about the relationship, yet says nothing. Mary soon comes to terms with being the king's mistress, however, and begins to fall in love with the king.

The film opens by cutting back and forth between scenes of a naval ship carrying Admiral Croft (John Woodvine), and a buggy carrying Mr. Shepherd (David Collings) and his daughter Mrs. Clay (Felicity Dean) to Kellynch Hall. Shepherd and Clay are accosted by creditors due to the debts owed by the residence's owner, Sir Walter Elliot (Corin Redgrave), while Croft discusses the end of the Napoleonic Wars with fellow men of the navy. Sir Walter, a vain foppish baronet, is faced with financial ruin unless he retrenches. Though Sir Walter initially opposes the idea, he eventually agrees to temporarily move to Bath while the hall is let; the idea came from Shepherd, family friend Lady Russell (Susan Fleetwood), and Sir Walter's second eldest daughter, the intelligent Anne (Amanda Root).

Set in the modern times, a young five-year-old boy named "Johnny McGowan" travels to Scotland to live at his grandfather's castle after he loses both his parents in a traffic accident. At the magical wishing tree on his grandfather's estate, he conjures up a friend which is an infant dragon whom he nicknames "Yowler". They grow up together as 15 years go by. One day after the years go by, a documentary film maker Bob Armstrong, his daughter Beth, and his pilot Brownie McGee stumble upon Yowler. Eager for fame and money, Bob convinces John to "rent" Yowler to local corrupt businessman, Lester McIntyre. John, who is coerced in part by the offer to have the mounting taxes on the castle paid off, allows Lester to take Yowler in. He does so also partly because of his growing interest in Beth. Yowler is miserable and harassed in the new theme park built for him, and when it becomes clear that McIntyre has duped them in order to exploit the dragon, John and his new friends take action.
