Four years (2116AD) after the death of Shogo Makishima and the disappearance of Shinya Kōgami, the Japanese government has begun to export the Sibyl System technology to other countries, with plans to ultimately spread it throughout the world. A state in the midst of a civil war, SEAUn (the South East Asia Union, pronounced "shian"), brings in the Sibyl System as an experiment, and the coastal town of Shambala Float achieves temporary peace and safety. But then terrorists from SEAUn appear in Japan, slipping through the Sibyl System and attacking from within, drawing Akane Tsunemori and her team to Shambala Float (based in what was once Cambodia) to investigate.

In 1992, journalist Kenichiro Terasawa (Kosuke Toyohara) is writing a book about Godzilla and learns about a group of Japanese soldiers stationed on Lagos Island in the South Pacific during World War II. They were unintentionally saved from a group of American soldiers by a mysterious dinosaur known as "Godzillasaurus" in February 1944. In 1954, the island was destroyed by a hydrogen bomb test and the radiation from the bomb mutated the dinosaur into Godzilla.

In the aftermath of Godzilla's attack on Tokyo and his later imprisonment at Mt. Mihara. a team of scientists discovers cells left in the rubble by the monster and collects them. A group of American militants takes a sample of their own. They attempt to escape with them, but are killed by a lone assassin codenamed SSS9, who steals the sample and departs. He boards a cruise liner and heads to the Republic of Saradia to deliver the cells to the Saradia Institute of Technology and Science. The president of the institute wants to use the cells to merge with genetically modified plants, hoping to transform Saradia's deserts to vast greenery and end the country's dependence on oil wells for wealth. Dr. Genshiro Shiragami and his daughter, Erika, are enlisted to aid with the ambitious project. However, a terrorist bombing destroys the institute's laboratory, ruining the cells and killing Erika.

Continuing after the end of the previous film, Interpol agents, led by Inspector Kusaka, search for the wreck of Mechagodzilla at the bottom of the Okinawan Sea. Le professeur Shiraki est engagé dans une école pour filles, isolée au cœur d'une région entourée de montagnes. In 1835, Gentetsu Nishiyama begins preaching the prophecies of Michel de Nostradame using a copy of his book, "Centuries." When Nishiyama gets persecuted by the Tokugawa Shogunate for supposed heresy, his wife and son flees with the book in hand, passing down the knowledge to future generations. At the onset of World War II, his descendant, Gengaku, is interrogated by an Imperial Japanese Army officer about the family's continued preaching of the prophecies, which predicted the rise of Nazism and the Axis defeat.
