The story concerns an experimental nuclear cruise missile which is stolen from a Soviet military site in the USSR. An international terrorist group, under the command of a European power-crazed man known only as the Baron is responsible. The Baron plots to use the stolen Soviet missile to destroy an international peace conference in one week located on an island in the Persian Gulf. When the U.S. counsul to Iran is murdered by the Baron's henchmen, Alec Franklin, an US intelligence agent, is ordered to travel to Iran to take over as counsul as well as investigate the murder. Upon arrival in Tehran, Alec is followed by two of the Baron's henchmen whom attempt to kill him, but Alec manages to escape.

The story picks up 15 years after the original shipwreck. Gilligan has a nightmare about the island melting. The film then notes that far away from Gilligan's Island in an unidentified country (one may assume the U.S.S.R.), a military unit is monitoring a satellite that is experiencing technical problems. The scientists controlling the satellite activate a self-destruct mechanism to prevent the satellite from crashing to Earth, as it contains a disc that holds some very important, top-secret information. The metal disc from the satellite is not destroyed, instead making it through the Earth's atmosphere and landing at the lagoon, eventually being found by Gilligan.

Mrs. Emily Pollifax of New Jersey goes to the CIA to volunteer for spy duty, being in her own opinion, expendable now that the children are grown and she's widowed. When Batman (West) and Robin (Ward) get a tip that Commodore Schmidlapp (Reginald Denny) is in danger aboard his yacht, they launch a rescue mission using the batcopter. As Batman descends on the bat-ladder to land on the yacht it suddenly vanishes beneath him. He rises out of the sea with a shark attacking his leg. After Batman dislodges it with bat-shark repellant, the shark explodes. Batman and Robin head back to Commissioner Gordon's office, where they deduce that the tip was a set-up by the United Underworld, a gathering of four of the most powerful villains in Gotham City (Joker, Penguin, Riddler and Catwoman).

The president of an electronics company, Alan Nichols (Andrew Duggan), and his two vice presidents, Robert Cannon (Jack Kelly) and Fred Vitale (Ray Danton), are required at Cape Canaveral to oversee the test launching of a missile which their company developed. But before they are able to board the plane to take them there one of their suitcases is switched for one containing a bomb. Cannon opens his luggage when the men are in mid air and discovers the bomb, and his colleague Vitale manages to disarm it. The FBI is called in to determine whether this is a case of attempting to murder Cannon, whose suitcase contained the bomb, or an attempt to sabotage the air plane.

U.S. Navy Lieutenant, junior grade John F. Kennedy (Cliff Robertson) uses his family's influence to get himself assigned to the fighting in the Solomon Islands in the Pacific Theater during World War II, much to the surprise of Commander C.R. Ritchie (James Gregory). Kennedy lobbies for command of a PT Boat, and is assigned to the "109", a badly damaged boat that is in dire need of repair and overhaul. Initially, Ritchie seems to regard the young, inexperienced Kennedy as something of a lightweight, but his enthusiasm to build a crew and refurbish the "109" to operational status eventually earns Ritchie's grudging respect. The crew includes Kennedy's executive officer, Ensign Leonard J. Thom (Ty Hardin), and sailors "Bucky" Harris (Robert Blake) and Edmund Drewitch (Norman Fell).
