In 1979, after the tragic death of their son Bobby in a car accident, Anne (Barbara Crampton) and Paul Sacchetti (Andrew Sensenig) have decided to move to a new home in rural New England in the hopes that it will bring them some closure. Paul especially hopes that it will be therapeutic for Anne, as the death has hit her particularly hard and caused her to spiral into a deep depression. However almost as soon as they arrive Anne claims that Bobby's spirit is present in the house and she goes so far as to enlist the help of her friend May (Lisa Marie), a self-professed psychic, and her hippie husband Jacob (Larry Fessenden) in order to make contact with him. As strange events begin to occur in the house, Anne and Paul's neighbors begin to hint that the house has a dark past that has claimed the lives of several others.

In Salem, Massachusetts, Heidi (Sheri Moon Zombie), a recovering drug addict, works as a DJ at a hard rock station with her co-workers Whitey (Jeff Daniel Phillips) and Herman (Ken Foree). She receives a strange wooden box containing an album by a band named The Lords of Salem. At her home, an old downtown apartment house, she and Whitey listen to the record, which is a series of ancient string and woodwind instruments playing several notes then repeating itself.. Heidi has a vision of witches birthing a baby then damning it. The vision stops once Whitey turns the album off.

In 2029, aboard the United States Air Force space station Oberon, Leo Davidson works closely with primates who are trained for space missions. His favorite simian co-worker is a chimpanzee named Pericles. With a deadly electromagnetic storm approaching the station, a small space pod piloted by Pericles is used to probe the storm. Pericles's pod heads into the storm and disappears. Against his commanding officer's orders, Leo takes a second pod and goes in pursuit of Pericles. Entering the storm, Leo loses contact with the Oberon and crashes on a planet called Ashlar in the year 5021. He discovers that the world is ruled by humanoid apes who can speak human language and treat human beings as slaves.

In 1799, New York City police constable Ichabod Crane (Johnny Depp) is facing imprisonment for going against traditional methods and favoring forensic investigation techniques, such as autopsies, considered unorthodox and unimportant at the time. In 1952, Ed Wood (Johnny Depp) is struggling to join the film industry. Upon hearing of an announcement in Variety magazine that producer George Weiss (Mike Starr) is trying to purchase Christine Jorgensen's life story, Ed is inspired to meet Weiss in person. Weiss explains that Variety 's announcement was a news leak, and it is impossible to purchase Jorgensen's rights. The producer decides to "fictionalize" the film, titled I Changed My Sex!. Ed tries to convince Weiss that he is perfect to direct I Changed My Sex! because he is a transvestite, but is unsuccessful since Weiss wants a director with experience. One day, Ed meets his longtime idol Bela Lugosi (Martin Landau), after spotting him trying out a casket. Ed drives Bela home and the two become friends. Later, Wood persuades Weiss to let him direct I Changed My Sex! by convincing him that having a star in the film would sell tickets, and they could sign Bela for a low price.
