A month after the events of the first film, General Shang asks Mulan for her hand in marriage and she happily accepts. Hearing about their engagement, Mushu is thrilled for them until the leader of the ancestors informs him that if Mulan gets married he will lose his job as a guardian dragon and have to leave Mulan and his pedestal, which is his place of honor as a guardian. The ancestors are happy with this because Mulan would be getting married to Shang, and would become a part of his family, which would require her to have his family ancestors and guardians. Wanting to keep his job and his friend, Mushu attempts to tear the couple apart, having noticed that they are not very compatible, while Cri-Kee tries to foil his attempts and keep the couple together. Meanwhile, the Emperor calls upon Mulan and General Shang to escort his three daughters, Princesses Mei, Ting-Ting and Su, across China to be betrothed to three princes so that an alliance can be formed with the kingdom of Qui Gong. If the task is not completed within three days, the alliance will crumble, and the Mongols will destroy China.

The film is set in a post-ice age North America, where the local tribesmen believe all creatures are created through the Spirits, who are said to appear in the form of an aurora. Three brothers: Kenai (voiced by Joaquin Phoenix)- the youngest brother, Denahi (voiced by Jason Raize)- the middle brother -and Sitka (voiced by D.B. Sweeney)- the eldest brother, return to their tribe in order for Kenai to receive his sacred totem, a necklace in the shape of an animal. The particular animal it represents symbolizes what he must achieve to call himself a man. Unlike Sitka, who gained the eagle of guidance, and Denahi, who gained the wolf of wisdom, Kenai receives the bear of love, to which he objects, stating that bears are thieves. He believes his point is made a fact when a bear takes some salmon. Kenai and his brothers pursue the bear, but a fight follows on a glacier, during which Sitka gives his life to save his brothers, although the bear survives. Vengeful, Kenai heads out to avenge Sitka. He chases the bear up onto a mountain and kills it. The Spirits, represented by Sitka's spirit in the form of a bald eagle, transform Kenai into a bear after the dead bear's body disappears. Denahi arrives, mistaking Kenai as dead, and believing the bear is responsible, vows to avenge Kenai by hunting it down.

Grandmother Fa, Mulan's grandmother, prays to the family ancestors for Mulan's safety. The ancestors then order their "Great Stone Dragon" to protect Mulan. In London, John Smith is ambushed by a group of soldiers with a warrant for his arrest and presumed dead in the ensuing confrontation; Governor Ratcliffe has lied to King James (being a personal friend of the King) and framed Smith as the traitor from the first film in a plot to declare war against the Powhatan Nation while avoiding punishment for his own crimes. In order to prevent this, the King sends a young diplomat, John Rolfe, to bring Chief Powhatan to England for negotiations. In the New World, Pocahontas, Powhatan's daughter, mourns John Smith's death but is eventually able to move on. John Rolfe soon arrives, greeted by English civilians (who by now have settled in Jamestown) and a curious Pocahontas. Rolfe eventually speaks with Powhatan, but he refuses to accompany him to England, so Pocahontas goes in her father's stead, believing that she can bring about peace between the two nations. Powhatan sends a bodyguard, Uttamatomakkin (Uti) to accompany Pocahontas. Rolfe and Pocahontas have a rocky start, but gradually warm up to each other.

In 1607, the Susan Constant sails to the New World from England, carrying British settlers of the Virginia Company. On board are Captain John Smith and the voyage's leader Governor Ratcliffe, who seeks large amounts of gold in the New World to assure a strong position at the British court. Along the way, the Susan Constant is caught in a North Atlantic storm, and Smith saves a young, inexperienced crewmate named Thomas from drowning. In the Powhatan tribe in the New World, Pocahontas, daughter of Chief Powhatan, dreads being possibly wed to Kocoum, a brave warrior whom she sees as too "serious" for her free-spirited personality. Chief Powhatan gives Pocahontas her deceased mother's necklace as a present. Pocahontas, along with her friends, the gluttonous raccoon Meeko and hot-tempered hummingbird Flit, visit Grandmother Willow, a spiritual talking willow tree, and speaks of a possibly prophetic dream involving a spinning arrow, and her confusion regarding what her "path" in life should be. Grandmother Willow then alerts Pocahontas to the arriving British.

The movie opens in live action Denmark. From there, a narrator explains to the audience how Denmark is a popular tourist destination. He also states that many storytellers were born in Denmark, and the most famous one is Hans Christian Andersen. After explaining how this man wrote beautiful stories, the narrator finishes the explanations by mentioning that Andersen's most famous story, "The Little Mermaid," originated in Denmark. After a brief shot of a live action ocean and the opening title card (with a mermaid song in the background), the scene dissolves to 2D hand-drawn anime.
