Henry Altmann (Robin Williams) is stuck in Brooklyn traffic while on his way to a doctor's appointment. His car is suddenly struck by a taxi, which propels him into a rage which he unleashes upon the taxi driver. Henry goes to the Brooklyn hospital, where Dr. Sharon Gill (Mila Kunis) is covering for his usual doctor, with whom she is having an affair. After examining scans of his brain, Sharon informs Henry that he has a brain aneurysm and his outlook is bad. Henry erupts, throwing insults at Sharon and demanding that she tell him how long he has to live. She tries to dodge the question, but Henry is persistent. Panicking, Sharon tells him that he will die in ninety minutes. Henry leaves the hospital in a rage.

Noah Cruise (Wesley Jonathan) is a naturally talented basketball player who receives an athletic scholarship to UCLA after the death of his mother where he moves to the suburbs. Although he is a skilled player, Cruise wishes to use his scholarship to obtain a career in the medical field. He has to deal with external forces that come with his talent, most notably pushy sports agent Vaughn (Wayne Brady) and his two best friends Tech (Anthony Mackie) and Up (Lil' JJ). Vaughn pressures Cruise to pursue a career in professional sports, while Tech, also a basketball prodigy, dreams of beating his rival Jewelz (Champion) in a streetball competition. Tech is also struggling to obtain his GED to move past his Detroit surroundings and an assault charge that he took to protect Cruise. For years, Zack Bradley (Dane Cook) has been working at the local "Super Club" as a box-boy. Living with his grandmother, he spends his free time with his co-workers, Lon Neilson (Andy Dick), Iqbal Raji (Brian George), and Russell Porpis-Gunders (Harland Williams). Despite his "slacker" like ways he is actually kind-hearted, popular and supportive. His coworker Vince Downey (Dax Shepard) earns the Employee of the Month title for the 17th time in a row. Vince is egotistical and rude towards his co-workers, mainly his box boy Jorge Mecico (Efren Ramirez), whom he berates constantly. He is also disliked by his co-workers, but is oblivious to this. When new cashier Amy Renfro (Jessica Simpson) joins the staff, Zack and Vince fall for her and begin to compete for her affection. When Zack is told that Amy slept with the "Employee of the Month" at her last job, he decides to aim for the title. Although Amy had a dinner with Vince, she is repulsed by his attempt to put moves on her. However, Vince does not realize Amy's disgust of him, thinking that they had a good kiss, and continues pursuing her. Zack steps up his act and becomes a harder worker, giving Vince competition for the title. He also goes on a date with Amy, which takes place entirely in Super Club (they eat food court food, ride go-carts up and down the isles, watch Princess Bride in the television department, and listen to the overnight janitor sing opera), blindsiding Vince who is determined to give Zack a tough time.

Freedom Song is told in flashbacks from the perspective of Owen Walker, a high school student in the fictional town of Quinlan, Mississippi in the mid-1960s. Growing up in an insulated black community, Owen is oblivious to the white supremacy that still reigned in his town until he has a run-in with racists at a local bus station. While waiting for the bus, five-year-old Owen wanders unknowingly into the "Whites Only" diner. His father, Will, soon follows quickly behind and is forced by white diner attendants to spank his son in public. Will later tells his son, "someday you'll be eating at this counter". But this scene of public humiliation leaves a lasting scar on their relationship.

An earthquake strikes the city of Los Angeles. Mike Roark (Tommy Lee Jones), the head of the city's Office of Emergency Management, insists on coming to work to help out with the crisis, even though he has taken a vacation with his daughter Kelly (Gaby Hoffmann). His associate Emmit Reese (Don Cheadle) notes the quake caused no major damage, but seven utility workers are later burned to death in a storm drain, one escaped and survived but was severely burned on one side of his face at MacArthur Park. As a precaution, Roark tries to halt the subway lines which run parallel to where the deaths took place, but Los Angeles MTA Chairman Stan Olber (John Carroll Lynch) declines, feeling there is no threat to the trains. Against regulations, Roark and a colleague Gator Harris (Michael Rispoli) venture down the storm sewer in the park to investigate. They are nearly burned to death when hot gases suddenly spew out of a crack in the concrete lining and flood the tunnel. Geologist Dr. Amy Barnes (Anne Heche) believes a volcano may be rapidly forming beneath the city with magma flowing underground (similar to the formation of the Mexican volcano Parícutin which emerged and grew tremendously in just one week) but cannot come up with enough evidence for Roark to take action.

In Upstate New York, a waste management firm loads barrels of toxic waste onto trucks, intending to illegally dispose of them. They are shown heading into a tunnel under the Hudson River between Lower Manhattan and Jersey City, New Jersey along with several other commuters, including struggling playwright Maddy Thompson (Amy Brenneman), some young offenders, a vacationing family, an elderly couple, and a mountain climber named Roy Nord (Viggo Mortensen). Meanwhile, a gang of diamond thieves in a stolen car try to escape the NYPD by racing into the tunnel. The gang force their way through the north tube traffic, spilling the diamonds all over the floor of the car. While a female thief tries to retrieve them, she pushes the gas pedal to the floor, causing the driver to lose control, smashing though a security booth and into one of the trucks, killing them instantly. The waste barrels explode, causing the other trucks to explode and setting off a chain reaction. The tunnel entrances cave in, and a devastating fireball sweeps through the tunnel, incinerating thousands of cars and people.
