After being killed in Daredevil, Elektra Natchios (Jennifer Garner) is revived by a blind martial arts master called Stick (Terence Stamp). Shortly after the dawn of the new millennium, during construction on the London Underground, workers penetrate an underground cave. A huge dragon emerges from hibernation, incinerating the workers with its flaming breath. The only survivor is a boy, Quinn Abercromby (Ben Thornton), whose mother Karen (Alice Krige) is the construction crew chief; Karen is crushed to death while protecting Quinn as the dragon climbs to the surface. It flies out of the Underground and more dragons appear, multiplying rapidly. Shown in newspaper clippings and a voiceover, scientists discover that dragons are a lost species responsible for the extinction of the dinosaurs by incinerating them and eating their ash, as well as ice ages. The dragons are speculated to hibernate after destroying most of the Earth's creatures until the planet repopulates. After the dragons' awakening humanity resists militarily, including a 2010 use of nuclear weapons; this, however, hastens the destruction and within a few years humans are nearly extinct.

The film opens in what will become North Texas, 35,000 BC. Entering a cave, a hunter stumbles upon a large extraterrestrial lifeform. They fight and the caveman wins, stabbing the creature to death, but he is also infected by a black oil-like substance which crawls into his skin. In 1998, in the same area, when a group of boys are digging a deep hole, a young boy named Stevie (Lucas Black) falls down the hole and finds a human skull. As he holds it, black oil seeps into his body until it reaches his head, causing his eyes to turn black. Four firefighters descend into the hole to rescue him but do not come out. A team of biohazard-suited men arrives on the scene.

Mitchell Goosen (McDermott) is a teenager from California who loves to surf and rollerblade. His zoologist parents are given the opportunity for grant work in Australia for six months. Eager to accompany his parents to the surf-friendly shores of the South Pacific, he is dismayed to find out that he will not be joining them and instead will be living with his aunt and uncle in Cincinnati, Ohio, so as to finish the remainder of his high school semester. He arrives in the midst of a winter storm to a blue-collar Midwestern city, quickly coming to the realization that this is far from the free-spirited beach atmosphere that he has been accustomed to. To add to his disillusion he meets his cousin Wiley (Green), who at first glance is an awkward teenager and whose parents' lifestyle and demeanor, though warm and hospitable, is a bit old-fashioned.
