A series of strange abductions have occurred in Gotham City, Central City, Coast City and Metropolis among others. Video footage suggests that Batman, a wanted, costumed vigilante, is behind the incidents. When a mysterious, burly, cloaked kidnapper abducts a woman, Green Lantern (Hal Jordan) arrives to confront the kidnapper and saves the woman when she is dropped from above. Green Lantern then attacks the kidnapper, revealing it to be a monstrous Parademon. The creature defeats Green Lantern soundly, and as he is about to be killed, Batman appears and attacks the Parademon, trying to interrogate it. The Parademon then attacks both heroes. They escape from the city's police and chase the creature into the sewers, where it charges a Mother Box and explodes. Batman and Green Lantern examine the box, deduce that it is of extraterrestrial origin, and decide to ask Superman for an answer. Another Mother Box, supplied by The Flash (Barry Allen) is being studied at S.T.A.R. Labs. Doctor Silas Stone, father of Vic Stone, deliberately misses his son's football game so he can study the box. Arriving in Metropolis, Batman and Green Lantern fight Superman—who has fought a Parademon previously and believes the heroes are working with it. The battle spreads over a portion of the city; it finally stops when Batman calls Superman "Clark". Superman uses his x-ray vision and recognizes Batman as billionaire Bruce Wayne. The three heroes then begin to collaborate. On planet Apokolips, Darkseid orders Desaad to begin an invasion of Earth in response to the superheroes' discovery of his plans.

The film starts with a man named Clutch Powers, with the Thunder Driller, looking for a power crystal. He sees a variety of them, but finally sees a large one. He grabs it and suddenly, the Queen Rock Monster wakes up and chases Clutch to her underground headquarters. Clutch escapes, and returns to Lego City and hands the crystal to his boss Kjeld Playwell (Paul Michael Glaser) who assigns him some new teammates: Brick Masterson (Roger Rose), a firefighter, weapons specialist, and demolition expert; Peg Mooring (Yvonne Strahovski) a biologist, and Bernie von Beam (Jeff Bennett) an engineer. Playwell informs of an incident in the Space Police prison planet when chaos occurs regarding to the imprisonment of the three most wanted criminals in the Lego galaxy. Clutch and his team investigate the situation at once, despite the team's lack of cooperation and Clutch's intent of working alone. They soon arrive at the planet.

Lois Lane and Jimmy Olsen are sent to one of Lex Luthor's laboratories after Brainiac arrives on Earth on a meteor, successfully dodging the attempts made by Luthor's satellite to destroy any potential damage to the Earth (in an attempt to boost his popularity against Superman as the true hero of the people). Every emperor penguin sings a unique song called a "heartsong" to attract a mate. If the male penguin's heartsong matches the female's song, the two penguins mate. Norma Jean, a female penguin, falls for Memphis, a male penguin and they become mates. They lay an egg, which is left in Memphis' care, while Norma Jean leaves with the other females to fish. While the males struggle through the harsh winter, Memphis briefly drops the egg. The resulting chick, Mumble, is unable to sing but can tap dance. Nevertheless, he is enamored with Gloria, a female penguin who is regarded as the most talented of her age. One day, Mumble encounters a group of hostile skua, with a leader who is tagged with a yellow band, which he says is from an alien abduction. Set after the events of the first film, Babe (now voiced by Elizabeth Daily) and his master, farmer Arthur Hoggett (James Cromwell), are given a welcome home parade after Babe's success as a "sheepdog". Years have passed since Crystal Lake had been renamed to Forest Green, but Tommy Jarvis, still suffering from hallucinations, returns with Allen, a friend from the hospital in Part V, hoping to cremate Jason's body and stop his hallucinations. At the cemetery, they dig up Jason's corpse, but seeing it causes Tommy to snap, and he stabs Jason's body with a metal fence post. As he turns his back on Jason, two lightning bolts strike the post and revive the now-undead killer. Tommy tries to light the gasoline in which he has soaked Jason, but a sudden downpour prevents it. When Hawes tries to attack Jason with a shovel, his heart is punched out. Tommy runs and makes his way to the sheriff's office, where his panic and attempt to grab weapons gets him put into a jail cell. His pleas that Jason has returned goes unheeded by Sheriff Garris. On the road, two young adults, Darren and Lizbeth get lost looking for the camp and run into Jason, they fail to frighten Jason off the road and he impales them both with the metal rod that resurrected him. The next morning, Garris' daughter Megan and her friends Sissy, Cort and Lizbeth's sister Paula ask him to search for Darren and Lizbeth. Tommy warns them about Jason, but as he is now considered an urban legend they ignore the warnings, though Megan finds herself attracted to him.
