Some years have passed since the events of the first film. Val has moved away and married Rhonda, while Earl has squandered his fortune on a failing ostrich ranch. He is approached by Carlos Ortega, who informs him that graboids are killing his workers at his oil field in Sonora, Mexico. Earl initially refuses his assistance, but Ortega's taxi driver, Grady Hoover, convinces Earl to change his mind and joins Earl in the hunt, with the oil company paying Grady full fees for his services, as well. Upon arrival in Sonora, Earl meets geologist Kate Reilly, and her assistant Julio, who are scientifically investigating the graboids.

The inhabitants are completely dependent on the income from a nearby silver mine, when a hot spring causes Graboid eggs to hatch, resulting in the death of 17 miners. The mine's owner is Hiram Gummer, great-grandfather of Burt Gummer (Michael Gross). Hiram is a direct opposite of his descendant: he is a cold, lofty, well-mannered businessman with no experience in weapons or in any physical activity whatsoever (except bicycle riding, which quickly proves useless on the harsh terrain). He arrives in town to fix the problem, but finds he is in way over his head dealing with the larvae-like Graboids, which the town has dubbed "Dirt Dragons", when they attack his camp one night. One of his companions, Juan, kills one with a pick-axe, and the group barely gets away.

12 years after the TV series, Burt Gummer (Michael Gross) is now a star in his own series about survival, taking place in Perfection. He is approached by filmmaker Travis Welker, (Jamie Kennedy) who wants to help expand his brand, made famous by his series; he becomes Burt's new cameraman. Travis says he's from Florida, where Burt seems to have some history. Erick Van Wyk from the South African Wildlife Ministry asks them to deal with an Ass-Blaster problem. After Erick agrees to pay them for their services, Burt and Travis head to Africa to hunt down the creatures. Burt becomes friends with the pilot of their helicopter, Dan Bravers, who explains to him that a monster hunter and a monster have a strange attraction, reminding Burt of El Blanco. Burt is upset to find that South African gun laws have impounded the heavy weapons he was bringing. They arrive at the Cradlestone Reserve and meet Dreyer, who has tranquilizers to sedate and capture an Ass-Blaster. Burt has come prepared to find Graboids as well: "If you got Ass-Blasters, you got Graboids.

Local resident and adventurer Burt Gummer returns to his hometown of Perfection, Nevada after an excursion-turned-Graboid/Shrieker hunt in Argentina. Eleven years have passed since the original Graboid infestation, and the town's preventative equipment for tracking Graboid activities has for the most part fallen into disrepair thanks to native residents Miguel, Nancy, and Mindy Sterngood. Walter Chang's market has been taken over by his niece Jodi, and the town has gained a new resident, Jack, who creates mock-attack tours for visiting tourists. One afternoon, during one of Jack's tours, his assistant is eaten by an actual Graboid. Jack, Mindy and Jack's customers barely manage to escape to warn the town, and Burt determines there are three Graboids in the area.

Starting in a small section of the near South, both U.S. Army Captain James West and U.S. Marshal Artemus Gordon hunt for Confederate General "Bloodbath" McGrath, who is wanted for mass murder. It points back to when McGrath ordered a massacre in a settlement called New Liberty, where many of the freed slaves were murdered, including West's biological parents. The search leads to a brothel where the two try (unsuccessfully) to arrest him. It leads to a huge brawl and a cart of nytroglycerin crashing into the building that starts a fire. Both West and Gordon, the latter dressed as a woman, escape.

Valentine "Val" McKee and Earl Basset work as handymen in Perfection, Nevada, an isolated ex-mining settlement in the high desert east of the Sierra Nevada Mountains. They eventually tire of their jobs and leave for Bixby, the nearest town, but as they leave, they discover another resident, Edgar, dead at the top of an electrical tower, though still holding on to the beams with a .30-30 Winchester rifle. Jim Wallace, the town doctor, determines that Edgar died of dehydration, apparently afraid to climb down after being trapped for a few days. Later on, an unknown force kills an elderly shepherd, "Old Fred," and his flock of sheep. Upon discovering his severed head buried in the sand, Val and Earl become convinced that a killer is on the loose and head back to town to warn the other residents. They try to get help, but upon discovering that the phone lines are dead, they find the only road out of town blocked by a rock slide that downed the phone lines. On the way back to town, they get their truck stuck on what they later find to be a snake-like creature that wrapped itself around its rear axle.

Elliot Hopper (Bill Cosby) is a workaholic widower who is about to land the deal of a lifetime at work, which he hopes will win him a promotion and a company car. After he forgets his daughter Diane's birthday, he attempts to make it up to her by promising her she can have his car when he secures the deal at work on the coming Thursday. After being persuaded to give the car to his daughter early, Elliot must hail a taxi from work, which is driven by Satanist Curtis Burch (Raynor Scheine), who drives erratically and speeds out of control. Benjamin Jahrvi (Fisher Stevens), now unemployed, is peddling sophisticated toy robots that he makes himself by hand on the street corners of New York City. Frank and Faye Riley (Hume Cronyn and Jessica Tandy), an elderly couple who run an apartment building and café in the run-down East Village neighborhood, come under threat by a nearby property development. Number 5 is part of a series of prototype U.S. military S.A.I.N.T. (Strategic Artificially Intelligent Nuclear Transport) robots built for the Cold War by NOVA Laboratories. The series' inventors, Newton Graham Crosby and Ben Jabituya, are more interested in peaceful applications including music and social aid. After a demonstration of the robots' capabilities, Number 5 is hit by a lightning-induced power surge, erasing its programming and giving it a sense of free will. Several incidents allow the robot to escape the facility accidentally, barely able to communicate and uncertain of its directive. In Astoria, Oregon, Stephanie Speck (who cares for animals and mistakes Number 5 for an extraterrestrial visitor) grants Number 5 access to books, television, and other stimuli, to satisfy his hunger for 'input'; whereupon Number 5 develops a whimsical and curious childlike personality. When Stephanie realizes Number 5 is a military invention, she contacts NOVA who send out a team to recover him, bringing one of the other robots along to help. When Number 5 accidentally crushes a grasshopper and gains an understanding of mortality, he concludes that if NOVA disassembles him he too will cease to be alive. Horrified, Number 5 steals Stephanie's van and flees; but the pair are cornered by NOVA, including Newton and Ben. Although Stephanie attempts to reveal his newly discovered sentience, Number 5 is deactivated and captured. Being taken on the way to NOVA, he manages to turn himself back on and escapes despite a tracker that had been placed on him. Returning to Stephanie for protection, Number 5's unusual actions catch the attention of his creators, but NOVA's CEO Dr. Howard Marner turns a deaf ear to their wild hypothesis.
