Architect Peter Mitchell (Tom Selleck), cartoonist Michael Kellam (Steve Guttenberg), and actor Jack Holden (Ted Danson) are happy living their lives as bachelors in their lofty New York City apartment where they have frequent parties and flings with different women. Their lives are disrupted when a baby named Mary arrives on their doorstep one day. A note with her, written by a lady named Sylvia, indicates that she is Jack's, the result of a tryst between the actor and actress. Mary arrives in his absence – he is in Turkey shooting a B movie, leaving Peter and Michael to fend for themselves in taking care of her. Prior to leaving, Jack had made arrangements with a director friend to have a "package" delivered to the apartment as a favor. Before Mary's arrival, he calls and leaves a message with Peter and Michael informing them of it and to keep it a secret per the director friend's wishes. When she arrives, they mistakenly believe she is "the package", even though there is a note from her mother.

The film begins in a large garage structure, where Cpt. Proctor (Lance Kinsey) and Commandant Mauser (Art Metrano) meet up with former Police Academy cadets, (now Sgts.) Chad Copeland (Scott Thomson) and Kyle Blankes (Brant van Hoffman). It seems one of the two Police Academy schools is getting the axe due to the state government's unwillingness to finance two academies, and Mauser wants Copeland and Blankes to make sure Lassard screws up. The men agree to the plan, knowing this may be their only chance at revenge at Lassard for (somewhat deservingly) graduating them at the bottom of their class.

About 10,000 years ago, peaceful aliens from the planet Antarea set up an outpost on the planet Earth, on an island later known to mankind as Atlantis. When Atlantis sank, twenty aliens were left behind, kept alive in large rock-like cocoons at the bottom of the Atlantic Ocean. Now a group of Antareans have returned to Earth to collect them. Disguising themselves as humans, they rent a house with a swimming pool, and charge the water with "life force" to give the cocooned Antareans energy to survive the trip home. They charter a boat from a local captain named Jack (Steve Guttenberg) who helps them retrieve the cocoons. Jack likes Kitty (Tahnee Welch), a beautiful woman from the team who chartered his boat. When he spies on her while she undresses in her cabin, Jack is shocked when he discovers she is an alien. After the aliens reveal themselves to him and explain what's going on, he decides to help them.

After a random attack the night before by a local gang known as "The Scullions" and their infantile leader Zed McGlunk (Bobcat Goldthwait), Chief Henry Hurst (George R. Set in the northwest section of Baltimore, Maryland, during the last week of 1959, Diner tells the story of a circle of male friends – now in their early twenties – who reunite for the wedding of one of their group. The title refers to the Hilltop Diner that was located at Reisterstown Road and Rogers Avenue, Baltimore, their late-night hangout. However, the Hilltop had been converted into a liquor store, so the location in the film is in the Canton section of Baltimore. An element of the story includes the Baltimore Colts winning the 1959 NFL Championship Game. The semi-autobiographical film explores the changing relationships among these friends as they become adults through what is mostly a series of vignettes rather than a traditional narrative. Levinson encouraged improvisation among his cast to capture realistic camaraderie.
