Sixty-year-old magnate Robert Miller (Richard Gere) manages a hedge fund with his daughter Brooke (Brit Marling) and is about to sell it for a handsome profit. Twin Sisters Sarah and Julie (Mary-Kate Olsen and Ashley Olsen) are two naughty but sweet children who drive their work-obsessed widowed mother, Rhonda (Cynthia Geary), up the wall. While on a routine patrol on United States airspace west of Alaska, pilots Doug "Thumper" Masters and Matt "Cobra" Cooper test the g-forces of their F-16C planes. Their antics get them carried away, as they stray over Soviet airspace. As they are being escorted back into U.S. airspace, one of the Soviet planes has Doug on missile-lock. This leads to a brief dogfight. In the ensuing battle, Matt loses control of his plane and is too late to save Doug, who is shot down by the Soviets. The next day, the U.S. Secretary of Defense publicly denies the incident, claiming a training accident caused by a fuel system malfunction killed Doug. This later revealed in Iron Eagle on the Attack that Doug actually survived by ejecting before his aircraft exploded and became a POW for a few years until released on goodwill.

While filming on location at a race track, womanizing bit actor Spencer Holden, who lives life on one scam after another, overhears a couple of inept thugs named Binky and Turnip while they dope a race horse with a supposed undetectable super stimulant. The thugs find out that Spence overheard them and will do anything to catch him to prevent him from going to the authorities with the information. Spence, however, enlists the help of his best friend, drive-in carhop and aspiring restaurateur Dennis Powell, to bet on the race with that horse so that they can make some guaranteed money. Spence and Dennis end up having to outrun not only the thugs, who manage to put a few bullet holes in Spence's car, but also the police after they find Spence's bullet-riddled car and after the race horse, Sorry Sue, dies from the drugs. The plot also includes an antique player piano of which Dennis comes into possession, sympathetic but naive auction house employee Ellen Frankenthaler who is attracted to Dennis, and exotically beautiful Claudia Pazzo who is interested in buying the piano and whom Spence can't resist.

The world of the Hollywood detective division is exposed via The Glitter Dome (the bar they frequent and a slang reference to Hollywood, California). When the investigation of a high profile studio president is going nowhere, the case is handed over to two experienced detectives, Al Mackey (Garner) and Marty Welborn (Lithgow), on this case, however, they need help. When Jonathan Ogner (Andrew McCarthy) first shows up to prep school, he is laughed at for wearing his school uniform. He then goes up to his dorm and meets his new roommate (Rob Lowe), who introduces himself as Squire Franklin Burroughs IV but tells Jonathan to call him "Skip." Skip then takes off his trench coat and is shown to be wearing a red bra and girls' underwear. He explains to the shocked Jonathan that it isn't what it looks like and that it's a tradition for the seniors to parade around campus wearing only girls' underwear. When Jonathan doesn't have any, Skip gives him a set that he had in his dresser. Skip and Jonathan travel out of the dorm together until they get to the final door where Skip stays behind and locks the door. The other students begin to laugh and mock Jonathan for wearing girls' underwear. Mortified, Jonathan attempts to flee the scene. After discovering that Skip has locked all the doors, Jonathan climbs a trellis that leads into his dorm where he finds Skip lying on the floor laughing hysterically.

Gary Tison (Robert Mitchum) is serving two consecutive life sentences for murder, while his three young adolescent sons try to move on with their life.
