A deadly virus wipes out almost all of humanity in 1996, forcing remaining survivors to live underground. In 2027, James Cole (Willis) is a prisoner living in a subterranean shelter beneath the streets of Philadelphia. Wilhelm Grimm (Matt Damon) and Jakob Grimm (Heath Ledger) arrive in French-occupied Germany during the early 1800s. They go to Karlstadt to rid the town of a witch's ghost. After killing the "ghost", it is revealed that the Brothers Grimm have actually set up a fake witch to trick the town. Afterwards, as they are celebrating, Italian torturer Mercurio Cavaldi (Peter Stormare) takes them to the French General Delatombe (Jonathan Pryce). Delatombe forces them to solve a mystery: The girls of the small village of Marbaden are disappearing, and the villagers are convinced that supernatural beings are responsible. The Grimms are charged with finding who is responsible, and they soon discover that it is the work of a real supernatural force: a beautiful, yet evil, 500-year-old Thuringian Queen (Monica Bellucci) stealing young girls to restore her own beauty. Will and Jake have a complicated relationship; Jake is the smaller, younger, more sensitive one that Will feels he needs to protect. Will is often very hard on Jake (dating all the way back to their childhood, when Jake spent their money that was to be used for medicine for their dying sister on "magic beans") and orders him around. Will is somewhat of a womanizer and wants to make money, whereas Jake is more interested in fairy tales and adventures. Jake feels that Will doesn't care about or believe in him; but Will is just frustrated about the way Jake acts so spontaneously, making it hard for Will to protect him.

Eleven-year-old Kevin has a vivid imagination and is fascinated by history, particularly Ancient Greece; his parents ignore his activities, having become more obsessed with buying the latest household gadgets to keep up with their neighbours. One night, as Kevin is sleeping, an armoured knight on a horse bursts out of his wardrobe. Kevin is scared and hides as the knight rides off into a forest setting where once his bedroom wall was; when Kevin looks back out, the room is back to normal and he finds one of his photos on the wall similar to the forest he saw. The next night he prepares a satchel with supplies and a Polaroid camera, but is surprised when six dwarves spill out of the wardrobe. Kevin quickly learns the group has stolen a large, worn map, and are looking for an exit from Kevin's room before they are discovered. They find that Kevin's bedroom wall can be pushed, revealing a long hallway. Kevin is hesitant to join until the visage of a menacing head – the Supreme Being – appears behind them, demanding the return of the map. Kevin and the dwarves fall into an empty void at the end of the hallway.

Jack Lucas (Bridges), a selfish, misanthropic shock jock, becomes suicidally despondent after his insensitive on-air comments inadvertently prompt an unstable caller to commit a mass murder-suicide at a popular Manhattan restaurant. Three years later, Jack is working with his girlfriend Anne (Ruehl) in a video store in a mostly drunken, depressed state. One night while on a bender, he attempts suicide. Before he can do so, he is mistaken for a homeless person and is attacked and nearly set on fire by thugs. He is rescued by Parry (Williams), a deluded homeless man who is on a mission to find the Holy Grail, and tries to convince Jack to help him. Jack is initially reluctant, but comes to feel responsible for Parry when he learns that the man's condition is a result of witnessing his wife's horrific murder at the hands of Jack's psychotic caller. Parry is also continually haunted by a hallucinatory red knight, who terrifies him.

Brian Cohen is born in a stable next door to the one in which Jesus is born, which initially confuses the three wise men who come to praise the future King of the Jews. In 932, King Arthur, along with his squire, Patsy, recruits his Knights of the Round Table: Sir Bedevere the Wise, Sir Lancelot the Brave, Sir Galahad the Pure, Sir Robin the Not-Quite-So-Brave-As-Sir-Lancelot, and the aptly named Sir Not-appearing-in-this-film. On the way, Arthur battles the Black Knight who refuses to surrender heedless of his arms and legs being severed. The knights reach Camelot, but following a song-and-dance cutaway, Arthur decides not to enter, because "'tis a silly place". They are instructed by God to seek the Holy Grail.
