Troubled by a strange recurring dream and mourning the loss of her beloved father, nineteen-year-old Alice Kingsleigh attends a garden party at Lord Ascot's estate, where she is confronted by an unwanted marriage proposal, to Hamish Ascot, and the stifling expectations of the society in which she lives. Unsure of how to reply, she pursues a rabbit in a blue waistcoat, and accidentally falls into a large rabbit hole, from which she emerges in a forest, where she is greeted by the White Rabbit, the Dormouse, the Dodo, the Talking Flowers, and Tweedledee and Tweedledum. They argue over her identity as "the right Alice", who must slay the Red Queen's Jabberwocky and restore the White Queen to power, as foretold by Absolem the Caterpillar. The group is then ambushed by the Bandersnatch and a group of playing-card soldiers led by the Knave of Hearts. Alice, Tweedledum and Tweedledee escape into the woods, while the Knave steals the Caterpillar's scroll and the Dormouse leaves the others, with one of the Bandersnatch's eyes. Tweedledum and Tweedledee are then captured by the Red Queen's Jubjub Bird.

In 2029, aboard the United States Air Force space station Oberon, Leo Davidson works closely with primates who are trained for space missions. His favorite simian co-worker is a chimpanzee named Pericles. With a deadly electromagnetic storm approaching the station, a small space pod piloted by Pericles is used to probe the storm. Pericles's pod heads into the storm and disappears. Against his commanding officer's orders, Leo takes a second pod and goes in pursuit of Pericles. In Gotham City, Batman stops a hostage situation in a bank caused by Two-Face, the alter ego of the disfigured former district attorney, Harvey Dent. However, Two-Face escapes. Edward Nygma, a researcher at Wayne Enterprises, develops a device to beam television directly to a person's brain; Bruce Wayne—with whom Nygma is obsessed—rejects the invention, noting that it "raises too many questions", and Nygma angrily resigns from his position after killing his supervisor Fred Stickley, and forging his suicide note and footage. Everybody except Bruce is convinced it was a genuine suicide. During a news report, it shows how Harvey Dent became Two-Face: While he was prosecuting Sal Maroni, Maroni threw acid in Harvey's face; Batman tried to stop him but failed. After meeting Batman-obsessed psychiatrist Dr. Chase Meridian, Bruce invites her to a charity circus event. At his son's wedding party, Edward Bloom (Albert Finney) tells the same tall tale he's told many times over the years: on the day Will (Billy Crudup) was born, he was out catching an enormous uncatchable fish, using his wedding ring as bait. In 1818, Abraham Lincoln (Benjamin Walker) lives in Indiana with his parents, Nancy (Robin McLeavy) and Thomas (Joseph Mawle), who works at a plantation owned by Jack Barts (Marton Csokas). There, Lincoln intervenes when he sees his friend, a young African American boy, William Johnson (Anthony Mackie) being beaten by a slaver. Because of his son's actions, Thomas is fired. That night, Lincoln sees Barts break into his house and attack his mother. Nancy falls ill the following day, and dies shortly afterwards. Tucker and Esther Cobblepot, an aristocratic couple, throw their deformed infant child in a river, feeling that Gotham City's high society would not approve after witnessing their son kill their pet cat. However, a flock of penguins living in an abandoned zoo's arctic exhibit connected to the sewers rescue and raise him. 33 years later, the child becomes The Penguin (Danny DeVito) and the leader of the Red Triangle Circus Gang, who appear in Gotham City during the annual Christmas tree-lighting ceremony and cause a riot. As the police and Batman (Michael Keaton) deal with the riot, one of the guests at the ceremony, a prominent businessman named Max Shreck (Christopher Walken), is kidnapped and taken to the Penguin, who desires to become a citizen of Gotham and blackmails Shreck into helping him by threatening to expose evidence of his corporate crimes.

In 1799, New York City police constable Ichabod Crane (Johnny Depp) is facing imprisonment for going against traditional methods and favoring forensic investigation techniques, such as autopsies, considered unorthodox and unimportant at the time. In 1846, a barber named Benjamin Barker arrives in London, accompanied by sailor Anthony Hope ("No Place Like London"). Fifteen years earlier, he had been falsely convicted and sentenced to penal transportation from London by the corrupt Judge Turpin, who had lusted after Barker's wife Lucy ("The Barber and His Wife"). Barker adopts the alias "Sweeney Todd" and returns to his old Fleet Street shop, situated above Mrs. Nellie Lovett's meat pie shop ("The Worst Pies in London"). From her, he learns that Turpin raped Lucy, who then poisoned herself with arsenic. At his son's wedding party, Edward Bloom (Albert Finney) tells the same tall tale he's told many times over the years: on the day Will (Billy Crudup) was born, he was out catching an enormous uncatchable fish, using his wedding ring as bait. Will is annoyed, explaining to his wife Joséphine (Marion Cotillard) that because his father lives in a fantasy world and has never told the straight truth about anything, he felt unable to trust him. He is troubled to think that he might have a similarly difficult relationship with his future children. Will's relationship with his father becomes so strained that they do not talk for three years. But when his father's health starts to fail from cancer, Will and the now pregnant Joséphine return to his hometown in Alabama to visit. On the plane, Will recalls his father's tale of how he braved a swamp as a child after he was dared by a few other children. He meets a witch (Helena Bonham Carter). She shows Don Price and another boy how they were going to die. They run away, frightened. When the witch shows Edward his death in her glass eye, he accepts it without fear. In an unspecified Victorian-era village somewhere in Europe, Victor Van Dort (Johnny Depp), the son of nouveau riche fish merchants, and Victoria Everglot (Emily Watson), the neglected daughter of hateful aristocrats, are preparing for their arranged marriage, which will raise the social class of Victor's parents and restore the wealth of Victoria's penniless family. In 1818, Abraham Lincoln (Benjamin Walker) lives in Indiana with his parents, Nancy (Robin McLeavy) and Thomas (Joseph Mawle), who works at a plantation owned by Jack Barts (Marton Csokas). There, Lincoln intervenes when he sees his friend, a young African American boy, William Johnson (Anthony Mackie) being beaten by a slaver. Because of his son's actions, Thomas is fired. That night, Lincoln sees Barts break into his house and attack his mother. Nancy falls ill the following day, and dies shortly afterwards. Thomas tells Lincoln that Barts poisoned her, but asks that he promise not try to avenge her death.
