The film opens with shots of Klaus Kinski performing – after his own interpretation – the role of Jesus. Kinski harangues the audience for not paying attention to him, curses wildly, has the microphone taken away from him, and, screaming, steals it back. Kinski left one of his Jesus tours to star in Herzog's film, Aguirre, the Wrath of God (1972). This was the first of five films that the two would make together, the others being Nosferatu the Vampyre (1978); Woyzeck (1978); Fitzcarraldo (1982); and Cobra Verde (1987).

In deep space, a race of gelatinous creatures abandon their dying world. Pushed through space by the solar wind, they make their way to Earth and land in San Francisco. Some fall on plant leaves, assimilating them and forming small pods with pink flowers. Elizabeth Driscoll (Brooke Adams), an employee at the San Francisco Health Department, is one of several people who bring the flowers home. The next morning, Elizabeth's boyfriend, Geoffrey Howell, DDS (Art Hindle), suddenly becomes distant, and she senses that something is wrong. Her colleague, health inspector Matthew Bennell (Donald Sutherland), suggests that she see his friend, psychiatrist Dr. David Kibner (Leonard Nimoy). While driving to a book party Kibner is attending, they are accosted by a hysterical man (Kevin McCarthy, in a direct homage to the original film). The man runs off, and is soon seen dead, surrounded by a crowd of emotionless onlookers. At the party, Matthew calls the police about the incident, and finds them strangely indifferent. An agitated party attendee starts declaring that her husband is not her real husband. Kibner works to reconcile them. He also suggests that Elizabeth wants to believe that Geoffrey has changed because she is looking for an excuse to get out of their relationship.

The story is narrated by the family's oldest son, Paco (Edward James Olmos). The film begins with the father of the family, José Sanchez (Jacob Vargas), making a journey that lasts one year on foot from Mexico to Los Angeles. He travels to Los Angeles to meet a distant relative known as El Californio, who was born in the city when it was still part of Mexico. They become fast friends and grew a corn farm together. Mary Lennox (Kate Maberly) is the neglected, unloved child of a wealthy English couple living in India during the late 19th century. Her mother and father never wanted her and only care about themselves. One night during one of their frequent parties, Mary can be seen hiding in her mother's bedroom under the bed, as her mother unexpectedly returned. Her father follows her mother, whereupon Mary really sees how much they care about one another. Continuing in her narrative, she tells us that her parents always think of themselves, never about her, and that, if only she'd known that in a few minutes she'd lose them forever. Ultimately, an earthquake occurs and both of Mary’s parents are killed in the destruction.

The film is centered on the America's Cup series of yachting races and uses them as a backdrop for both an action/adventure and a romantic storyline. It is inspired by real events, starting from the loss of the 1983 America's Cup through the events of the 1987 America's Cup. Several of the 12-metre class yachts that participated in the Cup races were repainted and used in the movie. The boat and team representing the US to win used the name Geronimo in their comeback and take back the cup from Australia. Added authenticity was provided by New Zealand's long time America's Cup commentator Peter Montgomery.

In the beginning chapter, "Serra Pelada", men from Serra Pelada (a gold mine in Brazil) are seen carrying bags of dirt up to a destination. In the middle of the chapter, various shots outside of Serra Pelada are shown. Near the end of the chapter, a few men are carrying another man who was struck by a falling rock (mentioned in the "Impact of progress" feature on the DVD) uphill along a procession of workers who are carrying dirt filled sacks. After that, several discordant layered exposures of the dirt carriers are shown. The scene cross fades to show the image of a head, with multiple exposures of the same head rapidly rotating and layered upon to give a manifold appearance. This is an apparent allusion to Janus, the god of beginnings, endings and transitions, keeping with the film's central themes of progress and change. After that, the film's title is shown in red.
